The film opens with narration from Kuzco, a teenage Inca emperor who has been transformed into a llama. He tells the story of how his life as a ruler used to be and how it was ruined "for no reason". However, in his flashback he is shown to have been rude and narcisissitic, albeit charismatic. He even goes so far as insulting the appearances of potential brides and throwing an old man out the window for "throwing off his groove." After Kuzko fires his conniving advisor, Yzma, for abusing her power, she comes up with a scheme to usurp the throne with the help of Kronk, her dim-witted but jovial henchman. Meanwhile, Kuzco meets with Pacha, a kind peasant and village leader, and tells him that he wants to demolish his hilltop family home to build himself a lavish summer home called "Kuzcotopia". Pacha protests, but is dismissed.

Balor is ridden with guilt and forms a truce with the humans: Man will keep his cities and the magical creatures will keep their forests. Nuada does not agree with the truce and leaves in exile. The magical crown controlling the army is broken into three pieces, one going to the humans and the other two kept by the elves.

Child psychologist Samuel Faulkner (Hugh Grant) has an ideal romance with ballet teacher Rebecca Taylor (Julianne Moore). Rebecca is thinking about marriage and children. They meet their Doctor Kosevich (Robin Williams) who happens to be Russian. Samuel is confused and unsure about what to do. Feeling neglected Rebecca leaves him and moves in with Marty and Gail. Samuel tries to contact her but she does not respond. When a girl makes a move on Samuel he declines saying he's not ready to move on yet. When he sees an ultrasound of his soon-to-be-born son, he decides that it is time to take responsibility before it is too late. He sells his Porsche buys a family van and gets back together with Rebecca. He marries her and they have the baby together.

Austrian Research geneticist Dr. Alex Hesse (Arnold Schwarzenegger) has a nightmare about infants urinating in a library. In the real world, he and his colleague Dr. Larry Arbogast (Danny DeVito), an obstetrician and gynecologist, have invented a fertility drug, "Expectane", that is supposed to reduce the chances of a woman's body rejecting an embryo and thus prevent a miscarriage. Unfortunately, they are not allowed to test it on women since the Food and Drug Administration has not yet approved the drug; so Hesse and Arbogast move forward in their research. In response, Hesse breaks into the laboratory and locks himself in. The head of the review board, Noah Banes (Frank Langella), informs Arbogast that while the FDA has denied their team the right of human experimentation, the team has managed to receive a donation from fellow geneticist Dr. Diana Reddin (Emma Thompson) from the ovum cryogenics department. When Hesse questions the chances of a woman taking an unapproved drug during pregnancy, Arbogast reveals that there is no need to identify the gender of the experiment and convinces Hesse to impregnate himself, using an ovum codenamed "Junior".

The film starts with a parody of the 1981 Indiana Jones action film Raiders of the Lost Ark. Afterwards, the babies are chased out of the temple by a boulder, which is revealed to be Didi Pickles who is at the baby shower at the Pickles' house, where Didi is pregnant with a second baby, which everyone believes will be a girl. Didi goes into labor and her friends rush her to the hospital. While this is happening, the kids crawl off. When the baby is finally born after a montage of past lives, it is a boy and they name him Dillon, after Didi's cousin. Dil quickly becomes a very spoiled baby, crying non-stop for attention, keeping all of the babies' toys for himself and refusing to share with Tommy. After a particularly nasty fight between Tommy and Dil over Tommy's teddy bear, Stu has a conversation with Tommy about being a big brother and the responsibility he now has and assures him that one day he will be happy to have Dil as his little brother. He also gives Tommy a locket with a picture of Tommy and Dil taped together and a watch inside which he calls his "sponsativity", his term for responsibility.

Conditions at the orphanage are very spartan, but the children are treated with love and respect, and they are like an extended family. Claire Bartel is pregnant with her second child. At a routine checkup she is sexually molested by her new obstetrician, Dr. Victor Mott. Traumatized, she tells her husband, Michael, who encourages her to report him to the police. More women come forward with similar complaints, and multiple charges are prepared against Dr. Mott, who shoots himself. Later, Dr. Mott's pregnant widow is told by her lawyers that her husband's assets have been frozen because of the lawsuits and that she will lose her luxurious home. Mrs. Mott goes into early labor, loses her baby and, after hemorrhaging, is given an emergency hysterectomy. While recovering in the hospital, she sees a news story featuring Claire as the woman who alerted the police, leading Mrs. Mott to swear vengeance.

Four years after the second film, Scott Calvin/Santa Claus (Tim Allen), and his wife, Carol (Elizabeth Mitchell), are expecting their first child as Christmas Eve approaches. Jack Frost (Martin Short) also arrives and is in trouble. He is jealous that he has no holiday or special occasion in his honor, and has been promoting himself during the Christmas season. Mother Nature accuses him of attempting to upstage Santa, and suggests sanctions against him. When Santa says that he is dealing with how to get the in-laws to come without revealing that he is Santa, Jack Frost manages to negotiate a light sentence of community service at the North Pole, helping Santa and the elves put up various Canadian-themed paraphernalia, as Carol's parents believe Scott is a toymaker in Canada. However, Frost's ultimate goal is to trick Santa into renouncing his position, with unknowing help from Curtis who accidentally blurts out what the Escape Clause is and where it is. Thus, Jack Frost sneaks into Santa's hall of snow globes (which contain images of all the Santas throughout world history) and steals a special one containing Santa Claus (aka Scott Calvin) that will invoke the Escape Clause, in which Santa must hold the Globe and say "I wish I'd never been Santa at all" thus sending him back in time and undoing his career as Santa. When Lucy discovers this crime Jack Frost freezes her parents and locks her in a closet. Jack Frost causes trouble for the family that makes Scott think that he must resign to make things better.
