In 2005, Unicron, a roaming artificial planet, devours robot planet Lithone. Elsewhere, the evil Decepticons control the Transformers' homeworld, Cybertron. The heroic Autobots are using two of Cybertron's moons as staging areas, preparing to strike against the Decepticons. In need of energon cubes, an Autobot shuttle is readied for launch to Autobot City on Earth. The Decepticons ambush the shuttle, killing Brawn, Prowl, Ratchet and Ironhide, intending to use the ship to infiltrate Autobot City.

The year is 2078. The planet Sirius 6B, once a thriving mining hub, has been reduced to a toxic wasteland by a civil war between the mining company, known as the New Economic Block (NEB), and the Alliance, a group of former mining and science personnel. Five years into the war, Alliance scientists created and deployed Autonomous Mobile Swords (AMS) — artificially intelligent self-replicating machines that hunt down and kill NEB soldiers on their own. They are nicknamed "screamers" because of a high-pitched noise they emit as they attack. Screamers track targets by their heartbeats, so Alliance soldiers wear "tabs" which broadcast a signal canceling out the wearer's heartbeat and rendering them "invisible" to the machines.

On the night of a meteor shower, young David Gardner sees an alien spacecraft land in a sand quarry behind his house. The only one who believes David is the school nurse, Linda Magnuson. Together, David and Linda enlist the aid of the U.S. Marines to help save the world. The film ends when David realizes that everything that has happened was a dream. He tells his parents what happened, and wonders if his dream will become a nightmare, especially when the alien spacecraft begins to land, and David witnesses something that terrifies him so much that he begins screaming, but remains unseen to the audience.

The movie starts out in 1988 with pilot Koji Miyoshi's return to Japan in response to electromagnetic interference that is plaguing the world following a comet scare. Miyoshi is quickly reunited with old friends and acquaintances upon his arrival, although the reunion is cut short as UFOs began to appear all across America as the UN's Space Station Terra is also destroyed in orbit. This series of events prompts Miyoshi to meet with Masato Takigawa and request that the United Nations Space Forces' Gohten Project - construction of the UNSF Gohten, is completed. The request falls on deaf ears until the aliens from the distant planet of Yomi in Messier 13 who have been behind the recent disturbances bungle a plan to kidnap Takigawa, at which point work on the Gohten commences amongst global chaos from attacking Hell Fighter UFO's. Following a fierce battle at the Gohten’s base, the craft is finally launched as it makes its way to Venus, the suspected location of the invaders’ base of operations, to put an end to the alien threat.

The film starts out in space on a desolate planet where human Charlie McFadden and the shapeshifting bounty hunters Ug and Lee are searching for a vicious, worm-like creature. After successfully killing the beast, they depart the planet. Soon afterwards, they receive a new assignment by Zanti, head of the High Council. He tells them that Crites (Critters or Krites) are still on Earth and must be destroyed. With that, they set a course for Earth. Noticing Charlie brooding, Ug inquires what's wrong. Charlie states his reluctance to going back after two years and asks, concerned, whether they would leave him there. Ug reassures him they had no such intentions.

In the 1960s, two astronauts, Fuji and Glenn, are sent to investigate the surface of the mysterious "Planet X". There they encounter advanced and seemingly benevolent human-like beings called the Xiliens and their leader The Controller. The aliens usher the astronauts into their underground base, and moments later the surface is attacked by a creature the Xiliens call "Monster Zero", but which the astronauts recognize as King Ghidorah, a planet-destroying monster that had attacked Earth once before. The monster eventually leaves, but the Controller states that Ghidorah has been attacking repeatedly, forcing them to live underground in constant fear. He requests to borrow the Earth monsters Godzilla and Rodan to act as sentries against Ghidorah's attacks, in return for the cure for cancer (the English dub says the formula can cure any disease). The astronauts return to Earth and deliver the message.

In an unspecified future, Barbarella is assigned by the President of Earth to retrieve Doctor Durand Durand from the Tau Ceti region. Durand Durand is the inventor of the Positronic Ray, a weapon that Earth leaders fear will fall into the wrong hands. Barbarella crashes on the 16th planet of Tau Ceti and is soon knocked unconscious by two mysterious girls, who take Barbarella to the wreckage of a spaceship. Inside the wreckage, she is tied up and several children emerge from within the ship. They set out several dolls which have razor sharp teeth. As the dolls begin to bite her, Barbarella faints but is rescued by Mark Hand, the Catchman, who patrols the ice looking for errant children. While Hand takes her back to her ship, Barbarella offers to reward Mark and he suggests sex. She says that people on Earth no longer have penetrative intercourse but consume exaltation transference pills and press their palms together when their "psychocardiograms are in perfect harmony". Hand prefers the bed, and Barbarella agrees. Hand's vessel makes long loops around Barbarella's crashed vessel while the two have sex, and when it finally comes to a stop, Barbarella is blissfully humming. After Hand repairs her ship, Barbarella departs and promises to return, agreeing that doing things the old-fashioned way is occasionally best.
