The movie tells the story of Scott Marshall (Michael J. Pagan), the son of two great superheroes, Bronze Eagle and Warrior Woman. All of his family members are gifted with superpowers. His father, Bronze Eagle (Robert Townsend), has the gift of flight. His mother, Warrior Woman (Alex Datcher), has the power of superhuman strength and superior hand-to-hand combat skills. His brother, Silver Charge, is gifted with superhuman speed, electrical and magnetism manipulation. His little sister, Molly (Arreale Davis), who constantly shows off her powers, much to her family's annoyance, has both x-ray vision and heat vision. His grandfather, Edward (Sherman Hemsley), is known as the "Steel Condor", and has the ability of superhuman strength, invulnerability and flight (though at his old age, he flies slower than cars), and has an ongoing feud with Superman.

College student Takeshi Hongo is abducted into terrorist organisation Shocker (Sacred Hegemony Of Cycle Kindred Evolutional Realm), at the hands of a cyborg Inhumanoid (Kaijin) known as the Bat. There, he undergoes painful reconstructive surgery, turning him into an Inhumanoid himself. Unlike the original series, he does not escape prior to mental condition by Shocker, and becomes one of their soldiers, nicknamed "Hopper". He carries out a mission successfully, and meets Shocker's Major Agents, including Dr. Shinigami. Hongo receives his orders— Kill those who have seen Shocker's Inhumanoid soldiers. However, what he doesn't realise is that the two witnesses are the journalist who had interviewed him prior to his kidnapping, Asuka Midorikawa (Rena Komine) and her fiancé Katsuhiko Yano (Hassei Takano). Attacking the two along with Shocker soldier Spider, it is here that Hongo remembers his humanity, and has an epiphany with regards to what he should do. Despite his efforts, Katsuhiko is killed by Spider, and Asuka finds Hongo next to the body. Blaming him for Katsuhiko's death, she begins to follow him, attempting to ascertain why who she thought was a normal college student is a murderer.

Two years after the events of Kamen Rider the First, a strange series of bizarre murders occur with the victims mutilated in a most gruesome fashion while pop star Chiharu's "Platinum Smile" is being played, becoming an urban legend. Meanwhile, Takeshi Hongo has become a high school science teacher with a troublesome class with one student catching his attention; a troubled girl named Kotomi Kikuma who was best friends with Chiharu and is worried about her. By the time Hongo and her find a dying "Chiharu", they learn she's actually an imposter as the Shocker Inhumanoid Chainsaw Lizard arrives with the six Shocker Riders to carry out the task of executing Hongo, forcing him to reveal himself in as Kamen Rider 1 to Kotomi before escaping his hunters. At around the same time, Hayato Ichimonji is shown still alive but slowly weakening due to his body's rejection of the cybernetic changes which made him Kamen Rider 2.
During a battle with Dr. Animo, Ben Kirby Tennyson's destruction of the scientist's "DNA bomb" accidentally sets off a self-destruct protocol in the Omnitrix. Its activation alerts Tetrax (known as Hoverboard in "Hunted"), who travels with his alien blob-like pilot Gluto to Earth in order to retrieve Ben. He explains the situation to Ben, who hasn't figured out the meaning of the countdown. He leaves Gwen and Grandpa Max behind, not wanting the latter to be recognized during their trip. Gwen sneaks on board anyway. Using the advanced medical equipment on board his ship, Tetrax finds the DNA signature of the Omnitrix's creator, Azmuth, and tracks him to a prison facility called Incarcecon. During the journey, Tetrax hopes Ben would stop being a hero when the Omnitrix stop the countdown and Azmuth would shut it up for good. Ben is upset that he'll never be a hero again. After staging a breakout, they free a female Chimera Sui Generis (Vilgax's species) named Myaxx, who is Azmuth's assistant; she had switched her DNA signature for Azmuth's when he refused to give her credit for helping to create the Omnitrix. Myaxx is also unable to disarm the self-destruct, which will not only kill Ben, but most of the universe's inhabitants, including Earth itself, but Myaxx knows how to find Azmuth, and leads them to the planet he's hiding out on: Xenon.

The Ninja Turtles are alerted by their master Splinter that they have been careless and discovered fighting the Purple Dragons on TV. Denying this, they set out to break into the Purple Dragons' HQ to get to the bottom of these doppelgängers. Upon doing so, the Turtles discover that their "impostors" are Turtles from another universe. They escape together, but the '03 Turtles find the '87 team childish as they refuse talk until lunch. They enter a pizza place, only to terrify the citizens, who call the cops; the turtles flee, only for the '03 Turtles and Splinter to capture them. '87 Leo explains his team was fighting Shredder over Mutagen in the Technodrome; the dimensional teleporter backfired, sending them all to this world. Checking recent tremor reports, the Turtles find the Technodrome; however, '87 Shredder manages to elude them, forcing his foes to build a portal device to reach their universe for "anti-Technodrome gear". In the meantime, Shredder locates an '03 Shredder on an icy asteroid. After Ch'rell is thawed out, he is contained for vivisection, as he's too insane to work with; however, his adopted daughter, Karai, breaks into and frees him; she had been monitoring his exile.
Fulfilling their fifteen-year-old childhood dream to venture into space, Geki Jumonji and Touya Okuma join SARD and take a mission to Mars with their childhood friend Itsuki Kawai giving them good luck pendants so she can be with them in spirit. However, the two are labelled MIA when their space shuttle mysteriously disappears. A year later, while remembering her friends, Itsuki finds the SARD complex being attacked by a murderous monster and runs for her life with her pursuer catching up to her. By then, a silver-armored figure named Space Sheriff Gavan appears and battles the monster as he is revealed to be Zan Vard of the Space Mafia Maku. As they fight, Zan Vard holds Itsuki hostage until he is hit by an attack of an unknown origin, allowing Gavan to seemingly finish him off with his Gavan Dynamic and rescue Itsuki, who recognizes him as Geki as he boards the Dolgran without further explanations. Summoned to Planet Bird, it is revealed that Geki has spent the last year training at the Galactic Union and now works as a provisional Space Sheriff in the Gavan-Type G combat suit. Geki is reprimanded by Commander Qom for failing to protect the data that was taken during the fight by Lizard Doubler with the consideration to have Space Sheriffs Sharivan and Shaider, Kai Hyuga and Shu Karasuma, take over. However, Geki convinces Qom to give him another chance and returns to Earth.
Doctors Kazamatsuri and Onizuka are geneticists researching cures on diseases such as AIDS and cancer by performing experiments to strengthen the human body. The test subject is Shin Kazamatsuri, motorcycle racer son of Doctor Kazamatsuri. Unknown to them, their operation is funded by a syndicate group, who plan to use this research to have the bodies of men strengthened for their own gain—they have already been experimenting in the field of cyborg soldiers, to a less-than-successful attempt. However, they did not count on Onizuka's own secret ambitions; the mad Onizuka wanted to create a new species, by fusing a grasshopper's DNA with the test subject's, in order to start a new civilization and be their god. He has tested on himself, but seems to be having greater success with Shin.
