In a recapitulation of the series cliffhanger, Alien Nation: Dark Horizon begins with Susan Francisco and her daughter Emily falling victim to a newly developed bacterial infection that was created by a group of human Purists to exterminate the Newcomer species. There is also a new sub-plot running parallel to this one, the story of Ahpossno, a Tenctonese Overseer who lands on Earth to find any surviving Tenctonese and bring them back into slavery. The idea of a signal sent into space by the surviving Overseers was explored in the Alien Nation episode Contact., 21minutes

The film is presented as an episode of a Federation documentary pertaining to the Four Years War with the Klingon Empire, narrated by noted historian John Gill (who appeared in "Patterns of Force") and featuring interviews of actual participants on both sides. It begins on Stardate 2241.03, two decades before the original series, with the war's opening battle at Arcanis IV, a prosperous Federation colony along the Klingon border. The Klingons, who did not consider the Federation to be a worthy adversary, maintained the initiative for the first six months of the war, with a number of victories under the leadership of their supreme commander, Kharn. The Vulcan diplomatic delegation under Ambassador Soval (who appeared in Enterprise), overseeing negotiations with the Klingons, are left with little room to maneuver., 1h29

Dr. Leo Quintum and his team are exploring the Sun when they are sabotaged by a booby-trapped genetically-enhanced clone, turned into a time-bomb by Lex Luthor. Superman stops the clone but in doing so receives an overdose of solar radiation. Though the radiation is slowly killing him, it does give Superman new powers. Luthor, having orchestrated the death of Superman while under the employment of General Sam Lane, is arrested by the military thanks to Clark Kent's article and sentenced to death by a Metropolis tribunal. Superman asks Dr. Quintim to keep news of his impending death secret from the public. Wanting to spend as much of his remaining time with Lois Lane, Superman reveals to her that he is Clark Kent. Lois doubts his revelation because she had been unable to prove Superman's "Kent" identity herself. Superman takes her to the Fortress of Solitude. During this visit, Superman's secretive behavior and her indirect exposure to alien chemicals heightens Lois' paranoia., 1h27

Superman saves a spaceship of cosmonauts whose ship was thrown off course by debris, then visits his home-town of Smallville as Clark. Now that his adoptive parents have died, Clark has inherited their now-unattended farm. In an empty barn, he uncovers the capsule that brought him to Earth, and removes a luminescent green Kryptonian energy module. A recording left by his mother Lara (voiced by Susannah York) states that its power can be used only once. Unwilling to sell the farm to a mall developer, Superman returns to Metropolis.
