During a conference of crime bosses held in a Gotham City skyscraper, gangster Chuckie Sol is killed by a mysterious cloaked figure, shortly after Batman bursts in on the meeting. Due to the killer's resemblance to Batman, the Dark Knight is blamed for Sol's death. Councilman Arthur Reeves tells the media that Batman is a public menace (despite Commissioner Gordon's protests), then later attends a party at the mansion of billionaire Bruce Wayne, Batman's secret identity. Reeves teases Bruce about his bad luck with women and for having allowed an old girlfriend, Andrea Beaumont, to get away.

In Neo-Gotham City, the Joker mysteriously resurfaces after having disappeared 35 years ago, taking over a faction of the criminal gang Jokerz. On his orders, they steal high-tech communications equipment. Despite the intervention of Terry McGinnis (Bruce Wayne's successor as Batman), the Joker escapes. Bruce insists that the Joker must be an impostor, claiming to have witnessed the Joker's death after their last battle. Unwilling to let Terry face the Joker—impostor or not—Bruce demands that he return the Batsuit. The Joker attacks Bruce in the Batcave, leaving him for dead. Terry, after fending off an attack from the Jokerz, finds Bruce near dead from the Joker's trademark toxin and quickly administers an antidote, tending to Bruce with the help of Barbara Gordon, who is now the commissioner of the GCPD.

Scientist Dr. Peyton Westlake is developing a new type of synthetic skin to help acid-burn victims. He is frustrated with a flaw that causes the skin to rapidly disintegrate after 99 minutes. His girlfriend, attorney Julie Hastings, discovers the Bellasarious Memorandum, an incriminating document proving that corrupt developer Louis Strack has been bribing members of the zoning commission. Before she leaves, Westlake asks her to marry him, but she hesitates. College student Caitlin Fairchild is offered a scholarship by the National Security Committee to attend a secret military school set in a U.S. desert. While there she meets new friends Percival Chang (Grunge) and Roxanne Spaulding (Freefall). Unbeknownst to them, the school's headmasters—Ivana Baiul and Matthew Callahan—are conducting genetic experiments on their pupils in a plot to turn them into super-powered beings ("go Gen Active") and launch an insurrection against the government. The film's plot revolves around Kanthaswamy (Vikram), who is an Income Tax officer in the CBI, and his friends, granting the wishes of the needy who write letters to a local Lord Muruga temple by disguising himself as an anthropomorphic rooster. During a CBI income tax raid, he discovers a stash of black money owned by Ponnusamy (Ashish Vidyarthi), a rich and corrupted entrepreneur. Ponnusamy pretends to be paralysed to escape the questioning. Angered by the news that her father is paralysed, Ponnusamy's daughter, Subbulakshmi (Shriya Saran) goes after Kanthaswamy to seek revenge by pretending to be in love with him. Kanthaswamy, knowing Subbulakshmi's real intentions plays along in the game. This forms a cat and mouse chase between the two. In a comical role, Thengakadai Thenappan (Vadivelu) is also sought after by a local police inspector who tries to solve the mystery of "Lord Muruga saving the people". The fate of Kanthaswamy's disguise leads into the climax of the story. The local police inspector was able to bring out the truth that a CBI is involved in the role behind the secret work of helping the needy people although he was not able to confirm it. Kanthaswamy finds the password of Subbulakshmi's family bank account, in which the black money is illegally saved. He tricks Subbulakshmi into revealing the password and answers for the security questions indirectly. Kanthaswamy finally transfers the money to his account which would be used for helping the poor and needy people. Ironically, in the end, Subbulakshmi's father was paralysed at the end knowing that the password which was used by him to access his black money was changed. After that Subbulakshmi and Kanthaswamy were married and were living in northern India. Kanthaswamy saw some letters tied to a tree, just like the ones at the Lord Muruga temple. He reads one and puts it into his pocket with a secret smile, which meant he will pursue being the anthropomorphic rooster again.
