Following on from the plot of the last movie, four babies can communicate with each other using 'baby talk', and have knowledge of many secrets. The baby geniuses become involved in a scheme by media mogul Bill Biscane (Jon Voight), later revealed to be known as Kane, who kidnaps children everywhere. Helping the geniuses is a legendary superbaby named Kahuna (he became powerful due to drinking a special chemical, much to the envy of his brother Kane), who stops Biscane's plots and saves children from being kidnapped by Biscane and his minions. He joins up with several other babies in an attempt to stop Biscane, who intends to use a state-of-the-art satellite system to control the world's population by brainwashing them and forcing people to not be active and watch TV the rest of their lives.

Five days after the end of the Civil War, John Wilkes Booth and Michael O'Laughlen, both members of the Knights of the Golden Circle (KGC), enter a tavern and approach Thomas Gates to decode a message. Thomas recognizes the message as using the Playfair cipher and begins to translate it. While he does so, Booth leaves for Ford's Theatre to assassinate President Abraham Lincoln. Thomas solves the puzzle and realizes the men are still loyal to the Confederacy. A fight breaks out, and Thomas rips several pages from the diary and throws them in the fireplace. Thomas is shot, and the gunman retrieves only a page fragment.

James Dunn (Wayans), a United States Marine who served in the Gulf War, is wrongly accused of an assassination of an officer he had disputed with. The story follows the escape of two men from an Alaska prison, the efforts of a railroad dispatch office to safely stop the out-of-control train they are on, and the hunt by their warden to recapture them. Oscar "Manny" Manheim is a ruthless bank robber and hero to the convicts of Stonehaven Maximum Security Prison. After two previous escape attempts the doors to Manny's cell have been welded shut for three years. A court order compels Manny's nemesis, the vindictive and sadistic Associate Warden Ranken, to release him back into the general prison population. Manny intends to break out a third time with his older brother Jonah Manheim, but is forced to set his escape plan into action in the middle of winter. Ranken employs a serial killer to give Manny the incentive, by stabbing him grievously through his left hand. Jonah fatally stabs the serial killer to death in retaliation, and in turn is severely beaten by the prison guard, leaving him in a high-security hospital wing.

Career criminal Neil McCauley (Robert De Niro) and his crew, Chris Shiherlis (Val Kilmer), Michael Cheritto (Tom Sizemore) and Trejo (Danny Trejo), hire new recruit Waingro (Kevin Gage) and commit an armored car heist, stealing $1.6 million in bearer bonds belonging to money launderer Roger Van Zant (William Fichtner). However, Waingro impulsively kills one of the guards, forcing the robbers to kill the remaining two so as to leave no witnesses. An infuriated McCauley tries to kill Waingro afterwards, but he escapes. Afterwards McCauley's fence, Nate (Jon Voight), suggests they try to sell the bonds back to Van Zant, who agrees but secretly instructs his men to kill McCauley at the meeting. With backup from his crew, McCauley thwarts the ambush and vows revenge.
