The story opens in 2010, with the release of the Afghan War Logs. It then flashes back to 2007, where journalist Daniel Domscheit-Berg meets Australian computer hacker Julian Assange for the first time, at the Chaos Communication Congress in Berlin. Daniel's interest in online activism has led him to Assange, with whom he has corresponded by email. They begin working together on WikiLeaks, a website devoted to releasing information being withheld from the public while retaining anonymity for its sources. Their first major target is a private Swiss bank, Julius Baer, whose Cayman Islands branch has been engaged in illegal activities. Despite Baer's filing of a lawsuit and obtaining an injunction, the judge dissolves the injunction, allowing Julian and Daniel to reclaim the domain name. As their confidence increases, the two push forward in publishing information over the next three years, including secrets on Scientology, revealing Sarah Palin's email account, and the membership list of the British National Party.

In 2002, Bolivian politician Pedro Castillo (a fictionalized version of Gonzalo Sánchez de Lozada) hires American James Carville's political consulting firm, Greenberg Carville Shrum, to help him win the 2002 Bolivian presidential election. During 1904, Morocco is the source of conflict among the powers of Germany, France, and the British Empire, each of which is trying to establish a sphere of influence in that country. Mulai Ahmed er Raisuli is the commander of a band of Berber insurrectionists opposed to the young Sultan Abdelaziz and his uncle, the Bashaw (Pasha) of Tangier, whom Raisuli considers corrupt and beholden to the Europeans. He kidnaps Eden Pedecaris and her children, William and Jennifer, in a raid on their home, during which Sir Joshua Smith, a British friend of Eden's, is killed. Raisuli then issues an outrageous ransom demand, deliberately attempting to provoke an international incident in order to embarrass the Sultan and start a civil war.

In 1558, the Roman Catholic Queen Mary (Kathy Burke) dies of a cancerous tumour in her uterus, leaving her Protestant half-sister Elizabeth (Cate Blanchett) as queen. Elizabeth had previously been jailed for a supposed conspiracy to murder Mary but has now been freed for her coronation. The film shows Elizabeth being courted by suitors, including Henry, Duc d'Anjou (Vincent Cassel), the future King Henry III of France and Poland, whom she rejects, and urged by William Cecil, 1st Baron Burghley (Richard Attenborough) to marry, which, as he states, would secure her throne. Instead, she has a secret affair with her childhood sweetheart, Robert Dudley, Earl of Leicester (Joseph Fiennes). The affair is, however, no secret from Cecil, who makes it clear that a monarch has no private life. Elizabeth deals with various threats to her reign, including Thomas Howard, 4th Duke of Norfolk (Christopher Eccleston); her Catholic cousin, Mary, Queen of Scots, who conspires to have her murdered; Mary's mother, Mary of Guise (Fanny Ardant), who brings French troops into Scotland to attack Elizabeth's forces when they invade.

The film begins in Alexandria with Cleopatra VII, Egypt's rightful Queen, in exile, while her sister Arsinoe and brother, Ptolemy have stolen the throne. Roman general Julius Caesar comes to collect Egypt's tax debt. After conversing with a courtesan, Cleopatra smuggles herself into the palace wrapped in a carpet; a gift from her to Caesar. He accepts the gift and the young queen is revealed to Caesar. The two spend the night together, and the next morning, Cleopatra and Ptolemy are betrothed to marry by Caesar. Shortly after the siblings are wed, Cleopatra is proclaimed Queen of Egypt, forcing Ptolemy to join forces with Arsinoe and drive their sister out of Alexandria.
