Scarlett Marlowe, a young alchemy scholar, continues her dead father's work searching for the philosopher's stone, a legendary alchemical substance said to be capable of turning base metals such as lead into gold or silver and grant eternal life, discovered by Nicolas Flamel. After finding the "Rose Key" in a cave in Iran which she narrowly escapes as it collapses, she travels to Paris, where she then enlists the help of George, her former lover whom she abandoned in Turkey while in pursuit of the stone. Along with Benji the cameraman, they translate Flamel's headstone, which contains a riddle that leads them to a point, 370 feet underneath the streets of Paris. She then enlists the help of a guide called Papillon, his girlfriend Souxie, and friend Zed to search the Catacombs beneath Paris, France, to locate the stone. George explicitly refuses to go, but is driven into the caves with the group when they are spotted by a policeman. After crawling through a narrow tunnel which collapses, they encounter some female cultists who are singing and have possessed appearances. A television reporter named Angela Vidal (Jennifer Carpenter) and her cameraman Scott Percival (Steve Harris) are assigned to follow firefighters Jake (Jay Hernandez) and Fletcher (Johnathon Schaech) on their night shift. The crew responds to an emergency call from an apartment building. The apartment manager Yuri (Rade Sherbedgia) says that he and other residents heard screams from the room of an old woman named Mrs. Espinoza (Jeannie Epper), who has locked herself in her apartment. Jake, Fletcher, Yuri, police officers Danny (Columbus Short) and James (Andrew Fiscella), and the camera crew go to the apartment, where they find Mrs. Espinoza in serious condition. She is bleeding severely and foaming at the mouth. Moments later, they are attacked by Espinoza who bites James in the neck. They take him downstairs for medical assistance, while Fletcher stays with a now sedated Mrs. Espinoza upstairs. However, when they get downstairs, they find the apartment doors have been locked from the outside, leaving everyone, including several residents, trapped inside. At a government laboratory in rural California, a weaponized version of influenza (called Project Blue) is accidentally released, immediately wiping out everyone on staff except for military policeman Charles Campion and his family, who flee the base. However, Campion is already infected by the superflu, nicknamed "Captain Trips", and spreads it to the outside world. That evening, Campion crashes his car at a gas station in East Texas where Stu Redman (Gary Sinise) and some friends have gathered. When they investigate, they find Campion dying of the flu next to his wife and baby daughter, who are already dead. Campion tells Stu with his dying breath that he was followed from the base by a mysterious figure, and states "You can't outrun the Dark Man". The next day, the U.S. military arrive to quarantine the town. The film adheres very closely to Lovecraft's story, but there are a few changes. The sailors aboard the Emma first encounter the Alert abandoned at sea, rather than crewed by Cthulhu cultists and taken over by Emma 's crew after a violent confrontation as in the original story. Additionally, the film depicts the narrator present at the time of his great-uncle's death, who dies peacefully in his sleep, rather than being summoned upon the mysterious death of his great-uncle, who was presumably killed by Cthulhu cultists in the original short story. The narrator (Matt Foyer) notes as well that Inspector Legrasse, who had directed the raid on cultists in backwoods Louisiana, had died before the narrator's investigation began., 1h39

Katherine Winter (Hilary Swank) and colleague, Ben (Idris Elba), investigate and disprove claims of miracles. In Louisiana, Katherine receives a call from a friend, Father Michael Costigan (Stephen Rea), who says that his photographs of her have developed burn marks that when assembled, form a sickle-like symbol, a possible warning from God, which she ignores. She meets Doug Blackwell (David Morrissey), a teacher from the nearby town of Haven, who asks Katherine to find out why Haven's river has turned red. The locals believe this is a biblical plague caused by a girl, Loren McConnell (AnnaSophia Robb), who they believe killed her older brother in the river. They travel to Haven where Katherine meets Loren and has a vision of her turning the river red. Meanwhile, Ben witnesses dead frogs seemingly fall from the sky. Doug invites them to spend the night at his house, since the town doesn't have a motel. That night as they're about to eat dinner, they encounter flies and disease, which kills off local cows. Later that evening, Katherine explains to Doug at his wife's grave why she left the church; five years ago, she was an ordained minister. After a drought while doing missionary work in the Sudan with her husband and daughter, the locals sacrificed her family, believing they were the cause.
