Detective Max Payne (Mark Wahlberg) is a three-year veteran in the Cold Case Unit of the New York City Police Department (NYPD). He is consumed with investigating and finding the murderer of his wife Michelle and their infant child Rose. Max's snitch, Trevor, supplies information that leads Max to three drug addicts in an empty train station. They attempt to rob Max in a bathroom; instead, Max interrogates one of them about his family’s murder, with no results. While one of the drug addicts runs away he is attacked by shadowy, winged man-creatures and is hit by a train. At Trevor's apartment, Max meets Natasha Sax (Olga Kurylenko), who gets into an argument with her sister, Mona (Mila Kunis). When Natasha storms off, Max searches for her in the back where partiers are using the drug "Valkyr". Max is silently confronted by Jack Lupino (Amaury Nolasco), but Natasha takes Max back to the party. Max notices Natasha’s tattoos and wants information about them, so he invites her back to his apartment. However, when Natasha tries to seduce Max, she makes insensitive comments about his wife, and Max kicks her out. Natasha leaves through an alley, and is attacked by the winged shadow creatures.

When an Amacore oil rig in the Gobi Desert of Mongolia proves unproductive, Captain Frank Towns (Dennis Quaid) and co-pilot A.J. (Tyrese Gibson) are sent to shut down the operation and transport the crew (Ian, Kelly, Rodney, Davis, Liddle, Jeremy, Sammi, Rady, Kyle, Newman, and Dr. Gerber) out of the desert. However, en route to Beijing, a major dust storm disables one engine, forcing them to crash land their C-119 Flying Boxcar in an uncharted area of the Gobi Desert. Kyle falls to his death and the crash kills Dr. Gerber and Newman. Their cargo consists of used parts and tools from the rig, the rig's crew, and Elliot (Giovanni Ribisi), a hitchhiker. When the dust storm ends, it becomes apparent that they are 200 miles off course with only a month's supply of water. Jeremy (Kirk Jones), thinks about walking to get help, but Rady (Kevork Malikyan) explains that July is the hottest in the Gobi, and that he won't make it.

In the final stages of the Bosnian War in December 1995, United States Navy flight officer Lieutenant Chris Burnett (Owen Wilson) and pilot Lieutenant Jeremy Stackhouse (Gabriel Macht), who are stationed on an aircraft carrier in the Adriatic Sea, are assigned a reconnaissance mission by their commanding officer, Admiral Reigart (Gene Hackman). The mission goes smoothly until they spot suspicious activity in the demilitarized zone where NATO aircraft and the warring factions are prohibited from engaging in military activity. Burnett persuades Stackhouse to fly their F/A-18 Hornet off-course to get a close look and photograph the target. They are unaware that they photographed mass graves, and Serb soldiers see the jet. The local Bosnian Serb paramilitary commander, General Miroslav Lokar (modelled on Arkan and his Tiger militia, and played by Olek Krupa), is conducting a secret genocidal campaign against the local Bosniak population. Not wanting the mass graves to be discovered, Lokar orders the jet be shot down.

When John finally arrives and approaches the courthouse that holds Komarov on trial, a bomb explosion orchestrated by Chagarin's henchman Alik (Radivoje Bukvić) occurs in the courthouse, and Jack breaks free with Komarov. Seeing his son, John confronts him, but their dispute is cut short when Alik and his men chase them in a US Cougar MRAP on the streets of Moscow. John, Jack and Komarov manage to escape.

The film opens with Harry Mitchel (Colin Farrell) (convicted of GBH under never-explained circumstances) leaving prison. Kate Abbott is an employee for the American Embassy in London, who began working in the government after most of her friends were killed in 9/11. While she is implementing new, more stringent visa applications for potential terrorist suspects, most of her team are killed while attending a restaurant for the birthday of their superior, Bill Talbot, with Kate only surviving because she left the restaurant to get a last-minute present for Bill. An investigation into the attack reveals that the bomb has traces of chromium, leading one of Kate's fellow employees, Sam Parker, to deduce that the perpetrator was the Watchmaker, one of the world's most wanted killers, known for his precision work, who detonated a bomb with similar traces in Paris some time earlier. Kate's subsequent attempts to find out the cause of the explosion reveal that Bill was being blackmailed to let certain visa applicants through after terrorists abducted his son, and the man behind the attack was indeed the Watchmaker. Her efforts uncover a plan to detonate another bomb at Times Square in New York City during the New Year's Eve celebrations. As she carries out her own investigation, she is attacked by Bill and later classified as a suspect for the attacks, forcing her to sneak back into the embassy to create false passports for herself to follow the Watchmaker to New York, with support from Sam Parker, her superior at the embassy and one of two who believes in her innocence. In a final confrontation in Times Square, she manages to kill the Watchmaker by throwing him off a roof before he can trigger the bomb, allowing her to clear her name.
