Moll, Lora, and Belvera, the Elias sisters, are at odds again. The plot of the animated production is in most respects similar to that of the book, which was already styled as a classic children's novel, and so is adapted in that vein for a younger audience; but certain plot points are significantly compressed due to the time limitations of the format. On the last day of the war between humans and Kaiju, a human woman named Margaret Rosenblatt (voiced by Dana Delany) and a male dragon Kaiju named Belloc (voiced by Kevin Michael Richardson) fall in love, and have a son named Duncan. Sixteen years later, Margaret and Duncan (voiced by Jesse Head) are moving into a new house as he gets ready for his first day at a new school. However, Duncan fears that his orange skin and appetite for coal will make others think of him as a freak and a prime target for bullies. At school, he quickly develops a crush on its popular girl Jenna (voiced by Amy Davidson) and makes an enemy out of her ex-boyfriend Troy Adams (voiced by Josh Keaton). In biology class, Duncan makes friends with fellow outcasts Kenny and Isabel (voiced by Dante Basco and Tia Texada) who happens to be a Kaiju-obsessed fangirl who develops a crush on Duncan after he shows her a Gomorradon, a small frog-like Kaiju he caught in the process of apparently making a fool of himself. Late that evening, Troy's friends break into Jenna's locker and steal the money she saved for the school's Homecoming. The next day, Duncan meets up with "Blitz" Barnes (voiced by Reed Diamond), undercover as the gym teacher, and defends Kenny from Troy and his friends in a game of dodge ball. After a confrontation with Troy, Blitz takes Duncan to Dr. Pytel (voiced by Nicole Sullivan) at the M.E.G.T.A.F. base upon the discovery of him being able to breathe fire. Later back at school, Blitz smooths things over with Principal Dave (voiced by Gary Anthony Williams) to keep Duncan out of trouble. While he and Troy are cleaning up their mess in the cafeteria, Isabel tells Duncan about a party that everybody will be going to, and he agrees to go in hopes of romantically seducing Jenna.

Shortly after the dawn of the new millennium, during construction on the London Underground, workers penetrate an underground cave. A huge dragon emerges from hibernation, incinerating the workers with its flaming breath. The only survivor is a boy, Quinn Abercromby (Ben Thornton), whose mother Karen (Alice Krige) is the construction crew chief; Karen is crushed to death while protecting Quinn as the dragon climbs to the surface. It flies out of the Underground and more dragons appear, multiplying rapidly. Shown in newspaper clippings and a voiceover, scientists discover that dragons are a lost species responsible for the extinction of the dinosaurs by incinerating them and eating their ash, as well as ice ages. The dragons are speculated to hibernate after destroying most of the Earth's creatures until the planet repopulates. After the dragons' awakening humanity resists militarily, including a 2010 use of nuclear weapons; this, however, hastens the destruction and within a few years humans are nearly extinct.

An English knight, Bowen (Dennis Quaid), mentors a Saxon prince, Einon (Lee Oakes), in the Old Code, the ideals of chivalry in the hope that he will become a better king than his tyrannical father. When the king is killed while suppressing a peasant rebellion, Einon rushes to claim his crown and is accidentally mortally wounded by the peasant girl Kara (Sandra Kovacicova). Einon's mother, Queen Aislinn (Julie Christie), has him taken before a dragon whom she implores to save his life. The dragon replaces Einon's damaged heart with half of its own on the promise that Einon will rule with justice and virtue. However, Einon soon becomes more tyrannical than his father was, enslaving the former rebels and forcing them to rebuild a Roman castle. Bowen believes that the dragon's heart has twisted Einon, and swears vengeance on all dragons.

In 1992, journalist Kenichiro Terasawa (Kosuke Toyohara) is writing a book about Godzilla and learns about a group of Japanese soldiers stationed on Lagos Island in the South Pacific during World War II. They were unintentionally saved from a group of American soldiers by a mysterious dinosaur known as "Godzillasaurus" in February 1944. In 1954, the island was destroyed by a hydrogen bomb test and the radiation from the bomb mutated the dinosaur into Godzilla.

Police Detective Shindo (Yosuke Natsuki) is assigned to guard Princess Selina Salno of Selgina (Akiko Wakabayashi) during the Princess' visit to Japan, due to a suspected assassination plot. Although Shindo is smitten with Selina's photograph, her plane never makes it to Japan, as it is destroyed by a bomb en route. At exactly the same time a meteorite shower draws the attention of Professor Murai (Hiroshi Koizumi), who along with his team of scientists strikes out into the wilderness to examine the largest of the meteors, which has magnetic properties.
