Shifting periodically between two parallel stories, Dust opens in present-day New York City with a young criminal, Edge (Adrian Lester), being confronted at gunpoint by an ailing old woman, Angela (Rosemary Murphy), whose apartment he is attempting to burglarize. While he awaits an opportunity to escape, she launches into a tale about two outlaw brothers, at the turn of the 20th century, who travel to Ottoman-controlled Macedonia. The two brothers have transient ill will between them, and they become estranged when confronted with a beautiful woman, Lilith (Anne Brochet).

On the outskirts of town is a large abandoned fort turned wooded park. Detective Le Saint is an ex-soldier assigned to protect a police informant who he arranges to meet at an abandoned fort in the woods. At a government laboratory in rural California, a weaponized version of influenza (called Project Blue) is accidentally released, immediately wiping out everyone on staff except for military policeman Charles Campion and his family, who flee the base. However, Campion is already infected by the superflu, nicknamed "Captain Trips", and spreads it to the outside world. That evening, Campion crashes his car at a gas station in East Texas where Stu Redman (Gary Sinise) and some friends have gathered. When they investigate, they find Campion dying of the flu next to his wife and baby daughter, who are already dead. Campion tells Stu with his dying breath that he was followed from the base by a mysterious figure, and states "You can't outrun the Dark Man". The next day, the U.S. military arrive to quarantine the town. While the other townspeople quickly become ill and die, Stu remains healthy and is confined at a CDC facility in Vermont order to study a possible cure. This proves futile and the superflu rages unchecked, causing civilization to collapse and killing over 99% of the population of the entire world in less than two months.

Marko (Mihajlo Jovanovic) is an unsuccessful director that begins filming with Cane (Srdjan Miletic), a porn director, after he finds himself unable to successfully shoot his own films. Through these films Marko finds an outlet for the anger he feels towards society, as well as a new group of friends in the porn industry. Marko eventually has a falling out with Cane and starts his own porn cabaret club. An initially positive beginning turns sour when Cane's brother interrupts a film premiere, resulting in the press destroying Marko and his club. Marko debates leaving the city, but is approached by a German journalist who suggests that Marko begin making snuff films.
