John Connor has been living off the grid in Los Angeles in the years following the death of his mother, Sarah, from leukemia. Although Judgment Day did not occur on August 29, 1997, as expected, John still believes that a war between humans and the machines will occur. Unable to locate John in the past, Skynet sends a new model of the Terminator called the T-X back to July 24, 2004 to kill other members of the Human Resistance. The T-X is more advanced than previous Terminators, and has an endoskeleton with built-in weaponry, a liquid metal exterior similar to the T-1000, and the ability to reprogram other machines. Unlike previous Terminators, its standard appearance is female. The Resistance sends a reprogrammed Terminator (T-850 - Model 101) back in time to protect the T-X's targets including John and his future wife, Kate Brewster.

Four years (2116AD) after the death of Shogo Makishima and the disappearance of Shinya Kōgami, the Japanese government has begun to export the Sibyl System technology to other countries, with plans to ultimately spread it throughout the world. Captain Jean-Luc Picard wakes from a nightmare in which he relived his assimilation by the cybernetic Borg six years earlier (shown in the television episode "The Best of Both Worlds"). Starfleet informs him of a new Borg attack against Earth, but orders the USS Enterprise-E to patrol the Romulan Neutral Zone so as not to introduce an "unstable element" to the fight. Learning that the fleet is losing the battle, the Enterprise crew disobeys orders and heads for Earth, where a single, damaged Borg Cube opposes a group of Starfleet vessels. The Enterprise arrives in time to save the crew of the USS Defiant which is being commanded by Lieutenant Commander Worf. After Picard hears Borg communications in his mind, he orders the fleet to concentrate its firepower on a seemingly non-vital section of the Borg ship. The Cube is destroyed after launching a smaller sphere ship towards the planet.

In the year 2073 Nicholas Sinclair is a scientist on a time travel project. An accident introduces a deadly virus in to the past in 1973, causing a paradox. The project's automatic countermeasures activate and attack robots are sent in to the past to try to eliminate the virus carriers. They fail to contain the virus, and Sinclair returns to 2073 to find the Earth in ruins, ravaged by both the virus and the attack robots continually sent from the original timeline. Sinclair travels to the ruined project lab in the paradox timeline and uses the equipment there to travel to the original timeline and prevent the mission that caused the paradox, resolving it.

Two hundred years after the events of Alien 3, military scientists on the outer space vessel USM Auriga create a clone of Ellen Ripley (Sigourney Weaver) using DNA from blood samples taken before her death. They extract the embryo of an Alien queen that had been growing inside her at the time of her death, raise it, and collect its eggs for further use. The Ripley clone is kept alive for further study. As a result of her DNA being mixed with the Alien's DNA during the cloning process, she develops enhanced strength and reflexes, has acidic blood and a psychic link with the Aliens.

By 2041, North America has been ravaged by "the great toxic gas scare of 1993": large swaths of land have been turned into inhospitable desert, where bands of raiders called "Centros" attack transports.
