Although Judgment Day did not occur on August 29, 1997, as expected, John still believes that a war between humans and the machines will occur. Unable to locate John in the past, Skynet sends a new model of the Terminator called the T-X back to July 24, 2004 to kill other members of the Human Resistance. Captain Jean-Luc Picard wakes from a nightmare in which he relived his assimilation by the cybernetic Borg six years earlier (shown in the television episode "The Best of Both Worlds"). Starfleet informs him of a new Borg attack against Earth, but orders the USS Enterprise-E to patrol the Romulan Neutral Zone so as not to introduce an "unstable element" to the fight. Learning that the fleet is losing the battle, the Enterprise crew disobeys orders and heads for Earth, where a single, damaged Borg Cube opposes a group of Starfleet vessels. The Enterprise arrives in time to save the crew of the USS Defiant which is being commanded by Lieutenant Commander Worf. After Picard hears Borg communications in his mind, he orders the fleet to concentrate its firepower on a seemingly non-vital section of the Borg ship. The Cube is destroyed after launching a smaller sphere ship towards the planet.

By 2041, North America has been ravaged by "the great toxic gas scare of 1993": large swaths of land have been turned into inhospitable desert, where bands of raiders called "Centros" attack transports. The former United States have been assimilated into a Western bloc called the North Hemi. The opposing Eastern bloc is known as the Eastern Alliance, and the North Hemi is planning to salvage its economy by manufacturing defense robots called "mini-megs" for the Eastern Alliance. These robots would be smaller offshoots of giant "mega-robots", once ubiquitous in warfare but now reduced to a single specimen, the MRAS-2 (which looks like a mechanized scorpion).

In 2154, Earth is overpopulated and polluted. Most of the earth's citizens live in poverty, on the edge of starvation, and with little technology and medical care. The rich and powerful live on Elysium — a gigantic, terraformed space habitat located in Earth's orbit. Elysium is technologically advanced; such technology includes Med-Bays: medical machines that can cure all diseases, reverse the aging process and regenerate new body parts. A long-running feud exists between the wealthy residents of Elysium and the citizens of Earth, who want Elysian technology to cure their medical ailments.
