A massive meteor shower destroys the orbiting Space Shuttle Atlantis and bombards a swath of land from America's East Coast from South Carolina through Finland. NASA discovers that a rogue asteroid the size of Texas passed through the asteroid belt and pushed forward a large amount of space debris. The asteroid will collide with Earth in 18 days, causing an extinction event that will even wipe out bacteria. NASA scientists, led by Dan Truman, plan to trigger a nuclear detonation 800 feet (240 m) inside the asteroid to split it in two, driving the pieces apart so both will fly past the Earth. NASA contacts Harry Stamper, considered the best deep-sea oil driller in the world, for assistance. In 1995, John Connor is ten years old and living in Los Angeles with foster parents. His mother Sarah Connor had been preparing him throughout his childhood for his future role as the leader of the Human Resistance against Skynet, but was arrested after attempting to bomb a computer factory and imprisoned at a mental hospital under the supervision of Dr. Silberman. Skynet sends a new Terminator, designated as T-1000, back in time to kill John. The T-1000 is an advanced prototype composed of a mimetic polyalloy that allows it to take on the shape and appearance of almost anything it touches, and transform parts of its anatomy into knives and other stabbing weapons. The T-1000 arrives under a freeway, kills a policeman and assumes his identity. In 2029, Human Resistance leader John Connor (Jason Clarke) launches a massive final offensive against Skynet, an artificial general intelligence system seeking to eliminate the human race. Before the Resistance wins the offensive, Skynet activates a time machine and sends back a T-800 Terminator to 1984 to kill John's mother, Sarah Connor (Emilia Clarke). Scientist David Banner introduces the idea of creating super soldiers by introducing modified DNA sequences extracted from various animals to strengthen the human cellular response, making them effectively impervious to any weaponized agent, but General Thaddeus Ross denies him permission to use human subjects. Banner subsequently conducts the experiments on himself. After the birth of his son Bruce, he finds that his son may have inherited the effects and seeks a cure, but is stopped in the process. The pair hope to achieve instantenous cell repair by using low level Gamma radiation exposure to activate the nanomeds once they are introduced into a living organism. During routine maintenance of their appropriated Gammaspectrometer, a circuit shorts and triggers the experiment's program sequence. Unable to prevent the machine from firing, Bruce throws himself in front of his colleague to shield him and is exposed to incredibly toxic levels of Gamma.

At Culver University in Virginia, General Thunderbolt Ross meets with Dr. Bruce Banner, the colleague and boyfriend of his daughter Betty, regarding an experiment that Ross claims is meant to make humans immune to gamma radiation. In 1988 a US ballistic missile submarine, the USS Montana, sinks near the edge of the Cayman Trough after an accidental encounter with an unidentified submerged object. As Soviet ships and submarines head toward the area in an attempt to salvage the sub, and with a hurricane moving in, the Americans decide that the quickest way to mount a rescue is to insert a SEAL team onto the Deep Core, a privately owned, experimental underwater oil drilling platform, located 1,700 feet (518 meters) below sea level, which will serve as their base of operations. On May 12, 1984, two beings from the year 2029 arrive in Los Angeles: one is a Terminator T-800 Model 101, a cyborg assassin programmed to kill a young woman named Sarah Connor; the other is Kyle Reese, a soldier sent to protect her from the T-800. After the Terminator kills a gang member, a gun-shop manager, the two other women named "Sarah Connor" listed in the telephone directory, Sarah's roommate Ginger, and her partner, it tracks its target to the Technoir, a nightclub. The experiment — part of a World War II era "super soldier" program that Ross hopes to recreate — fails, and the exposure to gamma radiation causes Banner to transform into the Hulk for brief periods of time, whenever his heart rate rises above 200. The Hulk destroys the lab and injures or kills the people inside. Banner becomes a fugitive from the U.S. military and Ross in particular, who wants to weaponize the Hulk process.

In 1988 a US ballistic missile submarine, the USS Montana, sinks near the edge of the Cayman Trough after an accidental encounter with an unidentified submerged object. As Soviet ships and submarines head toward the area in an attempt to salvage the sub, and with a hurricane moving in, the Americans decide that the quickest way to mount a rescue is to insert a SEAL team onto the Deep Core, a privately owned, experimental underwater oil drilling platform, located 1,700 feet (518 meters) below sea level, which will serve as their base of operations. The designer of the platform, Dr. Lindsey Brigman, insists on accompanying the SEAL team, even though her estranged husband, Virgil "Bud" Brigman, is currently serving as the platform's foreman.

On May 12, 1984, two beings from the year 2029 arrive in Los Angeles: one is a Terminator T-800 Model 101, a cyborg assassin programmed to kill a young woman named Sarah Connor; the other is Kyle Reese, a soldier sent to protect her from the T-800. After the Terminator kills a gang member, a gun-shop manager, the two other women named "Sarah Connor" listed in the telephone directory, Sarah's roommate Ginger, and her partner, it tracks its target to the Technoir, a nightclub. Kyle arrives and saves Sarah from the Terminator. The two steal a car and escape, while the Terminator steals a police car and pursues them.

When Bobby Saint (James Carpinello) and Mickey Duka (Eddie Jemison) meet with European arms dealer Otto Krieg at the Tampa, Florida seaport, the FBI intervenes and Saint is killed while Duka is jailed. "Krieg", supposedly killed in the shootout, is actually undercover FBI agent and former U.S. Army Delta Force operator Frank Castle (Thomas Jane). Shortly thereafter, he retires from the FBI and attends a family reunion at his father's (Roy Scheider) oceanside home in Aguadilla Bay, Puerto Rico. Tampa crime boss Howard Saint (John Travolta) is enraged by the death of his son, and with right-hand man Quentin Glass (Will Patton) bribes the FBI for confidential information about "Krieg". In 1898, Sir Robert Beaumont (Tom Wilkinson), the primary financier of a railroad project in Tsavo, Kenya, is furious because the project is running behind schedule. John Whitney (Lewis Van Bergen), an anthropologist for the Museum of Natural History in Chicago, is studying a newly discovered tribe in South America, and drinks a soup made for him by the tribesmen. A short time later, he is seen accosting the captain of a merchant ship, asking that the shipment he has sent back to Chicago be unloaded from the ship.
