Ten years after the Trade Federation's invasion of Naboo, the Galactic Republic is threatened by a Separatist movement organized by former Jedi Master Count Dooku. Narrowly avoiding an assassination attempt upon arrival, she is placed under the protection of Jedi Knight Obi-Wan Kenobi and his apprentice Anakin Skywalker. The two Jedi thwart another attempt on her life and subdue the assassin, Zam Wesell, a shape-shifter who is killed by her bounty hunter client with a toxic dart before she can reveal his identity. The Jedi Council assigns Obi-Wan to identify and capture the bounty hunter, while Anakin is assigned to escort Padmé back to Naboo, where the two fall in love.

In response to taxation on trade routes in the Galactic Republic, the Trade Federation organizes a blockade of battleships around the planet Naboo. Supreme Chancellor Valorum dispatches Jedi Master Qui-Gon Jinn and his apprentice Obi-Wan Kenobi to negotiate with the Trade Federation leadership to end the blockade. Darth Sidious, a Sith Lord and the Trade Federation's secret adviser, orders Federation Viceroy Nute Gunray to kill the Jedi and invade Naboo with an army of battle droids. The Jedi flee to Naboo, where Qui-Gon saves Gungan outcast Jar Jar Binks from being killed during the invasion. Indebted to the Jedi, Jar Jar leads them to an underwater Gungan city. There the Jedi try but fail to persuade the Gungan leader, Boss Nass into helping the people of Naboo, though they are able to obtain transportation to Theed, the capital city on the surface. They rescue Queen Amidala, the ruler of the Naboo people, and escape the planet on her royal starship, which is damaged as they pass the Federation blockade.

After King commissions rewrites on the radio scripts, the WBN writers get angry, adding to the fact that they have not been paid in weeks.

A prophecy states that a female child with a special birthmark will herald the downfall of the evil sorceress Queen Bavmorda. Bavmorda imprisons all pregnant women in her realm to prevent fulfilment of the prophecy. When the prophesied child is born, the mother begs the midwife to take her to safety. The midwife reluctantly accepts, and leaves Nockmaar castle unnoticed. The mother is executed, and the midwife is eventually found. Knowing she cannot escape, she sets the baby on a makeshift raft of grass and sends her down the river, hoping for fate to run its course. Bavmorda sends her daughter Sorsha and General Kael to find the baby so that the prophecy can never be fulfilled.

Near the end of the Cretaceous, a series of catastrophic events are causing intense drought, and several herds of dinosaurs seek one of the last livable places, a paradise known as the "Great Valley." Among these, a diminished "Longneck" herd gives birth to a single baby, named Littlefoot (Gabriel Damon). Years later, Littlefoot plays with Cera (Candace Hutson), a "Three-horn," who was trying to smash a beetle until her father (Burke Bynes) intervenes; whereupon Littlefoot's mother (Helen Shaver) names the different kinds of dinosaurs: "Three-horns," "Spiketails," "Swimmers," and "Flyers," and states that each has historically remained apart. That night, as Littlefoot follows a "hopper," he encounters Cera again, and they play together briefly until a "Sharptooth" appears. He attacks them, before Littlefoot's mother comes to their rescue. During the fight, she suffers severe back and neck injuries from the Sharptooth's teeth and claws. At that same time, an "earthshake" opens a deep ravine that swallows up the Sharptooth and divides Littlefoot and Cera from their herds. Littlefoot finds his dying mother, and receives her final words of advice in favor of his intuition.

The following day, Beverly takes Howard to Phil Blumbertt (Tim Robbins), a scientist who Beverly hopes can help Howard return to his world. After Phil is revealed to be only a janitor, Howard resigns himself to life on Earth and rejects Beverly's aid. He soon applies for a job as a janitor at a local romance spa. Because of unfair treatment by his boss, Howard resigns and rejoins Beverly, who plays in a band called Cherry Bomb. At the club at which Cherry Bomb is performing, Howard comes across their manager (Tommy Swerdlow), and confronts him when he insults the band. A fight breaks out, in which Howard is victorious.

In 1935, Indiana Jones - Indy (Harrison Ford) narrowly escapes the clutches of Lao Che (Roy Chiao), a crime boss in Shanghai. While the three of them sleep on the plane, the pilots parachute out, and they leave the plane to crash over the Himalayas while dumping its fuel. Indy, Shorty, and Willie discover this and narrowly manage to escape on an inflatable raft and ride down the slopes into a raging river. They come to Mayapore, a desolate village in northern India, where the poor villagers believe them to have been sent by the Hindu god Shiva and enlist their help to retrieve the sacred Sivalinga stone stolen from their shrine, as well as the community's children, from evil forces in the nearby Pankot Palace. During the journey to Pankot, Indy hypothesizes that the stone may be one of the five fabled Sankara stones that promise fortune and glory.

There, Cindel and Wicket become friends. Shortly thereafter, the Ewoks kill a beast only to find a life-monitor from one of the Towani parents with the creature.
