Physicist Dr. Reed Richards is convinced evolution was triggered millions of years ago on Earth by clouds of cosmic energy in space, and has calculated that one of these clouds is soon going to pass near Earth. Together with his friend, astronaut Ben Grimm, Reed convinces Dr. Victor Von Doom, his former classmate at MIT and now CEO of Von Doom Industries, to allow him access to his privately owned space station to test the effects of a biological sample of exposure to the cloud. Doom agrees in exchange for control over the experiment and a majority of the profits from whatever benefits it brings. Reed brings aboard his ex-girlfriend and Von Doom's chief genetics researcher Susan Storm and her ex-astronaut brother Johnny.

In 1988, 11-year-old Dade "Zero Cool" Murphy is arrested and charged with crashing 1,507 computer systems in a single day and causing a single-day 7-point drop in the New York Stock Exchange. His family is fined $45,000 for the events and he is banned from using computers or touch-tone telephones until he is 18 years old. Seven years later, Dade (Jonny Lee Miller), is now living with his divorced mother in New York City. On Dade's 18th birthday, he receives a computer and uses social engineering to hack into a local television station's computer network, changing the current TV program to an episode of The Outer Limits. However, Dade's intrusion is countered by another hacker (handle "Acid Burn") on the same network, and they briefly converse, with Dade identifying himself by a new alias: "Crash Override".

As a Klingon moon, Praxis, explodes without warning, the starship USS Excelsior, commanded by Captain Hikaru Sulu, is struck by the shock wave and its crew discovers that much of the moon has been obliterated. The loss of their key energy production facility and the destruction of the Klingon homeworld's ozone layer throws the Klingon Empire into turmoil. No longer able to maintain a hostile footing, the Klingons sue for peace with their longstanding enemy, the United Federation of Planets. Accepting the proposal before the Klingons revert to a more belligerent approach, Starfleet sends the USS Enterprise-A to meet with the Klingon Chancellor, Gorkon, and escort him to negotiations on Earth. Dans une Chine déchirée par des guerres désastreuses entre les différentes écoles d'arts martiaux, Hadès Dai, le seigneur de l'école du "Lotus de l'Ouest", poussé par les visions d'une sorcière, cherche à s'emparer de l'épée "Destinée" afin d'obtenir le pouvoir suprême. Wei Fang est battu, puis emprisonné par Yu Shu Lien et son élève, la jeune Vase de neige. Yu Shu Lien comprend dès lors qu'il lui faut rassembler les derniers adeptes de l'école du "Sentier de Fer" qui se sont toujours battus pour le code, le devoir et l'honneur. Cinq guerriers du Jiang hu la rejoignent : Loup silencieux, l'homme auquel elle avait jadis été promise et qu'elle croyait mort, Lame volante, Chan Poing de Tonnerre, Shi Fléchettes d'argent et Ma Tortue. Lorsque les troupes du "Lotus de l'Ouest" pénètrent de nuit dans le palais, Vase de neige libère Wei Fang qui s'empare alors de l'épée légendaire pour la ramener à Hadès Dai. Cependant, agenouillé devant le seigneur Dai, Wei Fang brandit l'épée "Destinée" et tente de le tuer afin de venger la mort de sa mère, la guerrière renégate Han Mei, dont la véritable histoire lui avait été dévoilée par Vase de neige qui fut son élève. En mauvaise posture, Wei Fang est secouru par Loup silencieux, Yu Shu Lien et deux autres guerriers. Au cours d'un duel sanglant, Loup silencieux finit par tuer Hadès Dai. Yu Shu Lien emporte alors l'épée "Destinée", qui suscite tant de convoitises et provoque tant de morts, aux Monts Wudang.

On March 11, 2005, Brian Nichols (David Oyelowo) escapes from the Fulton County courthouse in Atlanta, during his trial involving a rape case. In the process of the escape he murders the judge presiding over his trial, Rowland Barnes, as well as court reporter Julie Brandau. He also shoots Sergeant Hoyt Teasley while escaping from the prison, and then Special Agent David G. Wilhelm at his home. Nichols becomes the subject of a citywide manhunt. His frantic escape brings him to the apartment of Ashley Smith (Kate Mara), a single mother and recovering methamphetamine addict, whom he holds hostage. Smith gets through this time inspired by Rick Warren's best-selling book The Purpose Driven Life, while Nichols searches for redemption. Marcus (Philip Winchester) wakes up in a cemetery with no memory of how he got there. He suffers from parasomnia, a sleep disorder which causes him to do things while asleep which he cannot remember, and so is plagued with questions: "Where was I last night? Who was I with?" Hoping to deal with his use of one-night stands to escape his problems, Marcus joins a Sexaholics Anonymous support group, where SA sponsor Derek (Michael Badalucco) helps him work through his problems. His disorder takes a turn for the worse when he wakes up and finds himself covered in blood with a knife at his side and the police banging at his door. In 1845, James Howlett, a boy living in Canada, sees his father being killed by groundskeeper Thomas Logan. The trauma activates the boy's mutation: bone claws protrude from his knuckles, and he kills Thomas, who reveals that he is James's real father. James flees along with Thomas's son Victor Creed, who is thus James's half-brother. They spend the next century as soldiers, fighting in the American Civil War, both World Wars, and the Vietnam War. In Vietnam, Victor kills a senior officer. James defends Victor and the two are sentenced to execution by firing squad, which they survive. Major William Stryker approaches them in military custody, and offers them membership in Team X, a group of mutants including Agent Zero, Wade Wilson, John Wraith, Fred Dukes, and Chris Bradley. They join the team for a few years, but the group's disregard for human life causes James to leave.

The murderer is known as the Riddle Killer, or R.K., because of how he ties in riddles with his murders.
