Many days after bidding the penguins goodbye, Alex has a nightmare about himself and his friends still being stranded in Africa and finding that they have all gotten old. For their first day on the job as the new protectors of Metro City after defeating the deranged villain Tighten, Megamind and Minion are selling off their gadgets from their evil lair to the citizens for good purposes (such as the Boot Wheel of Death being sold to a soccer mom, who intends to use it for practice with her soccer team and the Flamethrower being sold to a chef, who intends to use it for cooking his meals). All of their items get sold (except for the death ray which Megamind used to "kill" Metro Man in the original film). As for the De-Gun (Megamind's weapon of choice used for a number of different destructive functions) it gets sold to a boy named Damien, who accidentally uses it (in its dehydration mode) on his mother and turns her into a cube. Megamind tells Damien to soak the cube in water to get her back to normal, but unknown to Megamind, Damien decides not to do it and instead revels in his freedom from his mother. After the auction is over, Megamind reveals a suit he created that contains all of Metro Man's powers, which he will wear to protect Metro City.

Megamind is a super intelligent alien who was evacuated from his homeworld as a baby, as was Metro Man; the two fall into paths of super villainy and superheroism respectively and grow up as rivals fighting for control of Metro City. Megamind is consistently defeated by Metroman and is in prison. After using a holographic watch to escape with the aid of Minion, a talking fish with the robotic body of a gorilla, he kidnaps Metro Man's supposed love interest, reporter Roxanne Ritchi and holds her hostage to lure him into a trap. Finding that copper is Metro Man's one weakness, Megamind's plan to obliterate him with a death ray powered by the sun succeeds, and Megamind finally takes over the city. His joy is short lived though, as without a hero to fight, he finds his life has become meaningless. He goes to the Metroman Museum, which was dedicated to him on the day of his death and nearly runs into Roxanne. He uses his holographic watch to disguise himself as the museum's curator Bernard, and she innocently gives him the idea of creating a new superhero to take Metro Man's place. After creating a formula from Metroman's DNA, Roxanne intervenes in his plans and he accidentally injects the serum into Hal Stewart, Roxanne's dimwitted cameraman, who has an unrequited crush on her. Under the guise of his "Space Dad", Megamind tries to mold Hal into a superhero named Titan (misheard by Hal as "Tighten"), as it was the only name he could trademark. Unfortunately, Hal's ambitions are crushed when he sees Roxanne and Megamind as Bernard on a date. However, Megamind's disguise falters during dinner and she rejects him, causing him to lose track of his invisible car which contains the gun capable of removing Hal's powers.

As the story begins, Alex (Ben Stiller), Marty (Chris Rock), Melman (David Schwimmer), and Gloria (Jada Pinkett Smith) attempt to escape Madagascar and return to New York using a hot air balloon they built, only to be thwarted by the lemur population, led by King Julien (Danny Jacobs), who mistake them for the “red night goblin” that visits every year at this time, the 24th of “Julianuary”. Immediately after that, the “red night goblin” appears and begins showering the island with coals. Evading the barrage, Alex manages to shoot it down, but the four friends discover that the “red night goblin” was, in fact, Santa Claus, it becomes clear that Santa was merely throwing coal at Julien for obviously being naughty. Unfortunately, upon meeting Santa, the group realizes the crash has left Jolly St. Nick with amnesia, unaware of his responsibilities. Julien comments around this time that he has “another hat on,” indicating the large bump on his head.

As a cub, Alex the Lion was called Alakay and was the son of Zuba, the alpha lion. Though Zuba tries to teach Alakay to be a hunter, the cub is more interested in dancing, and is captured by poachers when Makunga, Zuba's rival, challenges Zuba to a fight for the position of alpha lion. Alakay is forced into a crate, and taken away despite Zuba's attempts to rescue him. The crate falls into the ocean where it drifts to New York. There, Alakay is renamed Alex and sent to the Central Park Zoo where he grew up, meeting Marty the Zebra, Melman the Giraffe, and Gloria the Hippopotamus. Most of the events of the first film are then described through a series of news flashes.

A bee named Barry B. Upon noticing Barry, Vanessa's boyfriend Ken (Patrick Warburton) attempts to swat him, but Vanessa instead safely catches and releases Barry outside the window, saving his life.

At the Central Park Zoo, Marty the zebra is celebrating his tenth birthday, but longs to see the rest of the world from outside his pampered life at the zoo, believing that he can find wide-open spaces to run around in, like in Connecticut. Marty's best friend, Alex the lion, attempts to cheer up his friend by singing Frank Sinatra's "New York, New York" with him. Still unsatisfied, Marty gets some tips from the zoo's penguins: Skipper, Kowalski, Rico, and Private. The penguins are similarly trying to escape the zoo. Marty's friends — Alex the lion, Melman the giraffe, and Gloria the hippopotamus — realize Marty's folly and try to follow him. The four, along with the penguins and the chimpanzees Mason and his silent friend Phil, eventually find themselves at Grand Central Station, but are quickly sedated by tranquilizer darts when Alex's attempt to communicate with humans is mistaken for aggression. The zoo, under pressure from animal-rights activists, is forced to ship the animals, by sea, to a Kenyan wildlife preserve. During their travels, the penguins escape from their enclosure and take over the ship, intent on taking it to Antarctica. Their antics on the bridge cause the crates containing Alex, Marty, Melman, and Gloria to fall off the boat and wash ashore on Madagascar.
