Trois mois après la défaite de Syndrome dans le film précédent, la famille Parr - Bob, Hélène, Violette, Flèche et Jack-Jack - continuent d'opérer sous leur identité de super-héros, les Indestructibles. Andy, now 17 years old, is about to leave for college, and his toys have not been played with for years. A girl named Riley is born in Minnesota, and within her mind, five personifications of her core emotions—Joy, Sadness, Disgust, Fear, and Anger—come to life. The emotions live in Headquarters, Riley's conscious mind, where they influence Riley's actions and memories via a control console. Her new memories are housed in colored orbs, which are sent into storage at the end of every waking period. The most important or "core" memories are housed in a hub in Headquarters and power five "islands", each of which reflects a different aspect of Riley's personality. Joy acts as the dominant emotion to keep Riley in a happy state, but she and the others do not understand Sadness's purpose, other than making Riley cry.

Autrefois, Imelda Rivera était mariée à un musicien talentueux. Ce dernier avait quitté sa femme et sa fille, Coco, pour poursuivre sa carrière musicale. Il rêve de devenir un musicien comme Ernesto de la Cruz, vedette de la chanson et du cinéma, de la même génération qu'Imelda (ce dernier est mort lors d'une représentation, quand une énorme cloche lui est tombée sur la tête). Lors des préparatifs de la Fête des Morts, Miguel casse accidentellement le cadre de la photographie d'Imelda, au centre de l'autel, et découvre que son mari (dont la tête a été arrachée de la photographie) tenait la célèbre guitare blanche d'Ernesto. Plus tard dans la soirée, quand Miguel fait part à sa famille de son intention de participer au concours de talents du Jour des Morts, sa grand-mère Elena détruit sa guitare. Carl Fredricksen is a young 8-year-old boy who idolizes famous explorer Charles Muntz. After suffering a miscarriage and being told they cannot have another child, the two decide to realize their dream of visiting Paradise Falls. They try to save for the trip, but repeatedly end up spending the money on more pressing needs. Finally, an elderly Carl arranges for the trip, but Ellie suddenly becomes ill and dies.

"Supers" – humans with superpowers – are forced into civilian relocation programs after facing several lawsuits from peripheral damage caused by their crime fighting activities. Arriving on Nomanisan Island, Bob is able to find and defeat the Omnidroid by tricking it into ripping out its own power source.

The parallel city of Monstropolis is inhabited by monsters and powered by the screams of children in the human world. At the factory of Monsters, Inc., employees called "scarers" venture into children's bedrooms to scare them and collect their screams, using closet doors as portals. This is considered a dangerous task because the monsters believe children are toxic and that touching them would be fatal. However, production is falling as children are becoming harder to scare and the company's chairman Henry J. Waternoose III is determined to find a solution. The top scarer is James P. "Sulley" Sullivan, who lives with his friend and assistant Mike Wazowski and has a rivalry with the ever-determined chameleon-like monster Randall Boggs. During an ordinary day's work on what is known as the "Scarefloor", another scarer accidentally brings a child's sock into the factory, causing the Child Detection Agency (CDA) to arrive and cleanse him. Mike is frequently ridiculed by the company's clerk Roz for never completing his paperwork on time.

In 2805, Earth is long-abandoned and covered in heaps of garbage leftover from decades of mass consumerism, facilitated by the megacorporation Buy 'n' Large (BnL). Seven hundred years earlier, BnL evacuated Earth's population in fully automated starliners, leaving behind WALL-E trash compactor robots to clean the planet for humanity's eventual return, however the plan failed and all the bots were shut off. Only one WALL-E robot remains active, and has developed sentience after so many years of life-experience. He manages to remain active by repairing himself using parts from other inactive units.
