Dix ans après la fermeture de la brèche, le monde se reconstruit et vit désormais en paix sans les Kaijûs. Jake, fils du célèbre Marshall Stacker Pentecost (mort en héros), vit de vols et de troc tout en fuyant le passé familial. Il va faire la connaissance de la jeune Amara Namani, qui a fabriqué son propre Jaeger (les robots géants qui ont permis d'affronter les monstres). Ils sont tous deux arrêtés pour vol de matériel de Jaeger et construction illégale de Jaeger, et afin d'éviter la prison, sont obligés d'accepter d'être embarqués sur une base militaire en Chine où Jake retrouve son ancien copilote de jaeger, Nate Lambert, afin de former les nouvelles recrues pilotes, qu'Amara rejoint. Sur place, tout le monde est en effervescence car les Jaegers sont sur le point d'être rendus obsolètes par le vote d'un programme de drones produits par Shao Corporation et développés par Liwen Shao et le Dr Newton Geiszler. Jake retrouve par ailleurs sa demi-sœur, Mako Mori, devenue Secrétaire Générale du Pan Pacific Defense Corps. Mais alors que le sommet pour le vote est sur le point de commencer à Sydney (QG du PPDC), un Jaeger illégal débarque et attaque la ville, tuant Mako Mori.

Gamera self-destructed to destroy several Gyaos in 1973, the tale picks up thirty three years later, when the son of one of the survivors of that incident finds an unusual egg, from which a baby turtle hatches. The boy, Toru, raises the creature, quickly realizing it as remarkable in that it hovers and breathes fire. Set two years after Tiga's final battle, Daigo is approached by a mysterious woman, Kamila, who possessed a dark version of the Spark Lens. It is then revealed that more than 30,000,000 years ago, Tiga was originally evil in nature, part of a group of four that dominated Earth. The group consisted of Dark Tiga, the telepathic Kamila (gold patterns on silver skin), the powerful Dahram (red patterns on silver) and the speedy Hyudra (purple patterns on silver). One day, Tiga fell in love with a local human woman, and decided to convert from darkness to protect her from harm. Being the weakest of the four, Tiga quickly became a target of the group. However, unbeknownst to the group, the original "talentless" Dark Tiga possessed the ability to absorb powers from fallen enemies. As he eliminated each of the three dark members and sealed them away, he absorbed their powers which explains new Tiga's color patterns (purple, red and gold lined with his original silver). Convinced by his ability to convert the last known Spark Lens to good, Daigo accepts the gift and becomes Tiga once again, survives his inner struggles and vanishes the darkness within. Soon after this, he marries Rena Yanase, fellow GUTS member and longtime love interest.(Shin Asuka, Dyna's eventual human host, also makes a cameo during the finale as a junior crew member, in a symbolic passing of the torch moment.

It is New Year's Day of 2006, more than a year after the events of Night Watch. Anton Gorodetsky, the protagonist of the first film, finds himself in the middle of an approaching conflict between the Light and Dark Others, who are still bound with an uneasy truce.
