Roddy St. James (Hugh Jackman) is a decidedly upper crust pet rat who makes his home in a posh Kensington flat. While his owners are away on holiday Roddy plays around the house. A common sewer rat named Sid (Shane Richie) comes spewing out of the sink and decides to stay, especially as England are playing against Germany in the World Cup final. Roddy schemes to get rid of Sid by luring him into the "jacuzzi", which is actually the toilet. Sid isn't fooled at all and instead pushes Roddy in and flushes him away into the sewer. There, Roddy discovers a city resembling London made out of various bits of junk, and meets Rita Malone (Kate Winslet), an enterprising scavenger rat who works the drains in her faithful boat, the Jammy Dodger. Rita does not like Roddy initially, but ends up taking him along, while her arch enemy The Toad (Ian McKellen) sends his rat henchmen, Spike (Andy Serkis) and Whitey (Bill Nighy), after her because she had stolen back her father's prized ruby a long time ago. The Toad despises all rodents to the point of hateful obsession. He plans to have them frozen with liquid nitrogen inside an icemaker. The pair escape, and Rita takes a unique electrical cable that, unknown to everyone but the Toad, is required to control the floodgates.

Pessimistic Richard Tyler (Macaulay Culkin) lives life based on statistics and fears everything. His exasperated parents (Ed Begley, Jr. and Mel Harris) have tried multiple ways to build up the courage of their son, but to little success. Richard is sent to buy a bag of nails for building a treehouse. However, Richard gets caught in a harsh thunderstorm and takes shelter in a library. He meets Mr. Dewey (Christopher Lloyd), an eccentric librarian who gives him a library card, despite Richard's protests he doesn't want a book, since he's only there to escape the storm. Searching for a phone, Richard finds a large rotunda painted with famous literary characters. He slips on some water dripping from his coat and falls down, knocking himself out. Richard awakens to find the rotunda art melting, which washes over him and the library, turning them into illustrations.

In 1963, protagonist Arthur stays with his grandparents for the holidays, during which the Bogo Matassalai (a fictitious African society) assign Arthur a series of tests including camouflage and environmental nonviolence. Having passed these tests, Arthur prepares to see the Minimoys to celebrate, until his father decides to take him and his mother back to the metropolis. When a spider gives Arthur a grain of rice containing a distress-call, which he believes has come from the Minimoys, he returns to his grandparents' house, where the Bogo Matassalai's attempt to give him Minimoy stature through a telescope fails, and they instead wrap him in vines of increasing tightness until he falls in a drop of sap into the Minimoy Max's bar. En route to investigate the Minimoys' condition, Arthur and Max rescue Betameche, who leads Arthur to the King. He then learns that Selenia is held by Maltazard, who is inspired to invade the human world by increasing his own size. Maltazard tricks the Minimoys into completing this design. The telescope itself is destroyed in the process, leaving Arthur trapped at his Minimoy size.

An American businessman, Jack Woods (Randy Quaid), ostensibly wants to spend a calm holiday in the sleepy Irish town Kerry and rents a cottage there. During a hike, he sees Irish beauty Kathleen Fitzpatrick (Orla Brady) swimming naked. Kathleen catches him and chases him off, but Jack is smitten with her beauty. That evening, Jack tries to drown his sorrows in Irish poitín, when he has an encounter with an invisible leprechaun. They struggle for the bottle of poitín, and Jack falls, knocking himself unconscious. The next morning, he sees the little man again and chases him to a nearby river, where the leprechaun falls in. Jack jumps in after him, saving his life (because water is the only thing that can kill the immortal leprechauns), then Seamus Muldoon (Colm Meaney), the saved leprechaun, becomes Jack's new friend. Seamus introduces Jack to his wife Mary (Zoë Wanamaker) and his son, Mickey (Daniel Betts), and shows him the mystical world of the leprechauns.

During a thunderstorm, a traveling circus accidentally leaves behind a baby zebra. The foal is rescued by widower Nolan Walsh, a former Thoroughbred-racehorse trainer who retired when his wife, a jockey, died in a racing accident. Nolan takes the zebra home to his farm and leaves it under the care of his daughter Channing "Chan" Walsh, who names him "Stripes". Stripes befriends the other farmyard animals, including Saanen goat Franny and Shetland pony Tucker. Thorin and his company are being pursued by Azog and his Orc party following the events of the previous film. They are ushered along by Gandalf to the nearby home of Beorn, a skin-changer who can take the form of the bear. That night, Azog is summoned to Dol Guldur by the Necromancer, who commands him to marshal his forces for war. Azog then delegates the hunt for Thorin to his son Bolg. The following day, Beorn escorts the company to the borders of Mirkwood, where Gandalf discovers Black Speech imprinted on an old ruin. This coincides with a telepathic message from Galadriel urging him to investigate the tombs of the Nazgûl. He warns the company to remain on the path and leaves them. Upon entering the forest they lose their way and are ensnared by giant spiders. Bilbo then sets about freeing the dwarves with the help of his recently acquired invisibility ring. He subsequently drops the Ring and first begins to understand its dark influence after he brutally kills a centipede-like creature to retrieve it.
