Jennifer Peters (Justine Waddell) attempts to save her brother Roy, who has been abducted by a serial killer. The murderer is known as the Riddle Killer, or R.K., because of how he ties in riddles with his murders. Jennifer has recently written a book about the nature of serial killers, to which R.K. has taken offense. Jennifer follows R.K.'s clues and finds Roy, but fails to save him as the car in which he is trapped explodes.

One year after the previous film, two graduating high school students are aboard on a houseboat. In 2008, Jason Voorhees (Kane Hodder) is captured by the United States government and held at the Crystal Lake Research Facility. In 2010, a government scientist decides to place Jason in frozen stasis after several failed attempts to kill him. While Private Samuel Johnson (Jeff Geddis) places a blanket on Jason, Dr. Wimmer (David Cronenberg), Sergeant Marcus (Markus Parilo), and a few soldiers hope to further research Jason's rapid cellular regeneration and try to take Jason. They pull off the blanket covering his body, but find Johnson dead, instead. Having broken free of his restraints, Jason kills the soldiers and Wimmer. Rowan (Lexa Doig) lures Jason into a cryogenic pod and activates it. Picking up immediately where the first film ended, Marybeth (Danielle Harris) is attacked by Victor Crowley (Kane Hodder), but manages to escape. Jack Cracker finds her, pulls her out of the river, and takes her back to his cabin. After finding out her last name, he forces her to leave, telling her that if she wants help, she needs to see Reverend Zombie (Tony Todd). Moments after she leaves, Jack views Shapiro's camcorder, which he found in the swamp. The footage shows Shapiro filming different topless women, including Misty and Jenna. While drunk and out hunting one day, Ike accidentally shot his pregnant wife in the eye, and since then he has been coerced by hallucinations or ghosts of his wife and unborn son into atoning for the act by acquiring replacement eyes. Whenever a woman he finds suitable stops at his gas station on Exit 33, Ike has them use a sabotaged pump that causes their vehicle to break down a short distance away. Ike then drives up, kills anyone with the woman, knocks her out and takes her back to the gas station, where he gouges out their eyes, and makes jerky out of their body. At a run-down gas station in the middle of the desert, an old man, Fred (John Steadman), is packing his truck when a ragged and somewhat feral teenage girl named Ruby (Janus Blythe) approaches him. She offers to trade what she has in her bag for food, but the old man refuses. They walk into a small cabin, and Fred scolds her for what "they" have done. Ruby says that her family ambushed a nearby airfield because they were hungry and no one passes by their home anymore. She pleads with Fred to take her with him, but he refuses and warns Ruby that she could be in danger if "the pack", in particular someone named Jupiter, learns what she is doing. The film begins with Bobby Carter and his psychiatrist discussing the events of the first film, which took place eight years ago. Bobby is still traumatized by those events, but he and Rachel (formerly known as Ruby) now own a biker team, and have also invented a super fuel that can power bikes. The team is due to race in the same desert where the original massacre took place, and Bobby's psychiatrist tries to convince him to go, but he decides against it, and Rachel takes his place. The team consisting of the blind Cass, her boyfriend Roy, Harry, Hulk, Foster, Jane and Sue meet up at a bus and set off. Along the way, they pick up Beast from the dog pound, the dog previously owned by the Carters, who now belongs to Rachel.
