In the fictional large hill-top town of Cheesebridge during the Victorian era, rumors abound that subterranean trolls (known as Boxtrolls for the cardboard boxes they wear) have kidnapped and killed young children. Pest exterminator Archibald Snatcher strikes a deal with the city's leader Lord Portley-Rind to exterminate every Boxtroll in exchange for membership in the city's cheese-loving council called the White Hats despite the fact that he is severely allergic to cheese.

Stanley Ipkiss is a shy and unlucky bank clerk working at the local Edge City bank. He is frequently picked on by everyone around him like the Bank President's son Mr. Dickey, his ruthless landlady Mrs. Peenman, and the mechanics Irv and Burt Ripley who ripped him off. The only exception of this is his Jack Russell Terrier Milo and his co-worker and best friend Charlie Schumaker. Meanwhile, gangster Dorian Tyrell operates a nightclub called the Coco Bongo while plotting to overthrow his boss Niko. This anime film tells the story of the god Susano'o (as a cute boy), whose mother Izanami has died. He is deeply hurt by the loss of his mother but his father Izanagi tells him that his mother is now in heaven. Despite Izanagi's warnings, Susano'o eventually sets off to find her. Along with his companions, Akahana (a little talking rabbit) and Titan Bō (a strong but friendly giant from the Land of Fire), Susano'o overcomes all obstacles in his long voyage. He eventually comes to the Izumo Province, where he meets Princess Kushinada, a little girl whom he becomes friends with (he also thinks that she is so beautiful that she looks like his mother). Kushinada's family tells Susano'o that their other seven daughters were sacrificed to the fearsome eight-headed serpent, the Yamata no Orochi. Susano'o is so infatuated with Kushinada that he decides to help her family protect her and slay the Orochi once and for all and he, Akahana and Bō prepare for the showdown.

A young boy named Tadashi Ino moves to a small town after the divorce of his parents. At a local festival, he is picked to be that year's "Kirin Rider," a protector of all things good. He soon discovers that his new title is quite literal, as a nefarious spirit named Yasunori Kato appears. Originally a human who became a demon from the strength of his hatred for humans, Kato desires vengeance against their actions on the Yokai. To carry out his revenge, Kato allies himself with a Yokai named Agi while he summons a fiery spirit called Yomotsumono, composed of the resentment of the many things which mankind has discarded. With Yomotsumono's flames, Kato feeds it Yokai which are used as ingredients in creating violent junkyard Tsukumogami under his control that capture other Yokai to build their numbers while killing humans. One of such Yokai, Sunekosuri, escaped and befriended Tadashi who attempts to obtain the Daitenguken from the mountain as part of being the Kirin Rider. However, he wimped out at the last second and with trickery by Shōjō, who picked Tadashi out, the boy overcame the test. Accompanied by Shōjō, Kawahime, and Kawataro, Tadashi makes his way to the DaiTengu who gives him a sword before being taken away by the Tsukumogami. In spite of Tadashi's attempts, the sword is broken as Agi takes Sunekosuri as her captive before the boy is knocked unconscious.

In a little village somewhere in West Africa, a boy named Kirikou is born in a spectacular way. But he's not a normal boy, since he can speak and walk immediately after being born. He is also very determined. His mother tells him that an evil sorceress has dried up their spring and devoured all the males of the village except for one. Hence the tiny Kirikou decides to accompany the last warrior, his uncle, to visit the sorceress. Kirikou tricks the sorceress and saves his uncle, by waiting inside his uncle's hat, and pretending that it was magic. He saved the children from being kidnapped by the sorceress' boat, which sped off towards Karaba, and saved them later again from the sorceress' tree, which closed it branches, and once again sped off towards Karaba. Next, he bursts the monster who was drinking all the village's water. He then travels to ask his wise old grandfather about the sorceress, and faces many obstacles in the process. The grandfather finds that Kirikou is always asking questions, which is a good thing. The grandfather tells him that she is evil because she suffers: bad men put a poisoned thorn in her back. On the way to Karaba, Kirikou makes friends, who each in turn, give him presents, after he saves them from the skunk. Kirikou manages to trick the sorceress and removes the thorn, he also manages to take the gold, and return it to the rightful owners. The sorceress is cured. She kisses Kirikou and he becomes an adult. Love reigns. When they arrive back at the village, no one believes that the sorceress is cured, and only do they believe Kirikou, when a procession of drummers arrive. It turns out Karaba did not eat them, just turned them into watchmen, and other obedient objects.

The film is a sub-story to Kirikou and the Sorceress rather than a straight sequel. The movie is set while Kirikou is still a child and Karaba is still a sorceress. Like Princes et princesses and Les Contes de la nuit, it is an anthology film comprising several episodic stories, each of them describing Kirikou's interactions with a different animals. It is however unique among Michel Ocelot's films, not only in that it is co-directed by Bénédicte Galup (who has previously worked with him as an animator) but also for each of the stories being written by a different person (in all other cases, Ocelot has been the sole writer and director of his films).

After the Huns, led by the ruthless Shan Yu, invade Han China, the Chinese emperor begins to command a general mobilization. Each family is given a conscription notice, requiring one man from each family to join the Chinese army. When Fa Mulan hears that her elderly father Fa Zhou, the only man in their family, is once more to go to war, she becomes anxious and apprehensive. She decides to deal with this herself by disguising herself as a man so that she can go to war instead of her father. When her family learns of Mulan's departure, they all become anxious. Grandmother Fa, Mulan's grandmother, prays to the family ancestors for Mulan's safety. The ancestors then order their "Great Stone Dragon" to protect Mulan. The ancestors are unaware that the statue of Great Stone Dragon failed to come to life, and that Mushu, a small dragon, is the one to go and protect Mulan.
