In the alien-western world of Oblivion, a suave, yet lethal bounty hunter named Sweeney arrives to arrest the seductive outlaw Lash on multiple charges, including murder. In 2286, a large cylindrical probe moves through space, sending out an indecipherable signal and disabling the power of ships it passes. As it takes up orbit around Earth, its signal disables the global power grid and generates planetary storms, creating catastrophic, sun-blocking cloud cover. Starfleet Command sends out a planetary distress call and warns starships not to approach Earth.

Jack Carlisle is a disillusioned 13-year-old boy. His mother is always away at work since his father left. He decides to run away, as he feels his mom won't miss him. As he is ready to leave, his nanny convinces him to read a 'magic book' that belongs to her. The book is about a pirate adventure on Magic Island. As Jack reads the book, he is sucked into the world and goes on numerous adventures with Prince Morgan, while fleeing the evil Blackbeard the Pirate. He is even saved by Lily, a beautiful mermaid, whom he falls in love with. Lily is given the power to turn into a human and accompanies Jack on his adventure. Along the way, Jack encounters sand sharks, a tree that grows the favorite food of the person who climbs it, and a cursed temple full of treasure. Jack also uses items he brought along with him in his "magic" bag to stop the pirates. Eventually Jack is able to return home. He wakes up to his loving mother, and finds that his jeans are now torn and frayed and the flag on Prince Morgan's ship has transformed into his bag—signs that his adventure may have actually happened.

The Federation Starship Enterprise returns to Earth following a battle with the superhuman Khan Noonien Singh, who tried to destroy the Enterprise by detonating an experimental terraforming device known as Genesis. The casualties of the fight include Admiral James T. Kirk's Vulcan friend, Spock, whose casket was launched into space and eventually landed on the planet created by the Genesis Device. On arriving at Earth Spacedock, Doctor Leonard McCoy begins to act strangely and is detained. Starfleet Admiral Morrow visits the Enterprise and informs the crew the ship is to be decommissioned; the crew is ordered not to speak about Genesis due to political fallout over the device.

In the year 2285, Admiral James T. Kirk oversees a simulator session of Captain Spock's trainees. In the simulation, Lieutenant Saavik commands the starship USS Enterprise on a rescue mission to save the crew of a damaged ship. When the Enterprise enters the Klingon Neutral Zone to reach the ship it is attacked by Klingon cruisers and critically damaged. The simulation is named the "Kobayashi Maru"—a no-win scenario designed to test the character of Starfleet officers. Later, Dr. McCoy joins Kirk on his birthday; seeing Kirk in low spirits, the doctor advises Kirk to get a new command and not grow old behind a desk.

As a Klingon moon, Praxis, explodes without warning, the starship USS Excelsior, commanded by Captain Hikaru Sulu, is struck by the shock wave and its crew discovers that much of the moon has been obliterated. The loss of their key energy production facility and the destruction of the Klingon homeworld's ozone layer throws the Klingon Empire into turmoil. No longer able to maintain a hostile footing, the Klingons sue for peace with their longstanding enemy, the United Federation of Planets. Accepting the proposal before the Klingons revert to a more belligerent approach, Starfleet sends the USS Enterprise-A to meet with the Klingon Chancellor, Gorkon, and escort him to negotiations on Earth. Enterprise 's captain, James T. Kirk, whose son David was murdered by Klingons years earlier, opposes the negotiations and resents his assignment.

The crew of the newly commissioned USS Enterprise (NCC-1701-A) are enjoying shore leave after the starship's shakedown cruise goes poorly. At Yosemite National Park, Captain James T. Emperor Tod Spengo (Jon Lovitz), with General Afir (Thalmus Rasulala) at his side, takes over a small planet at the edge of the galaxy populated entirely by idiots, and renames it after himself. He orders that all the resources of the planet should be engaged to create his "Super Death Ray Laser"; the laser's purpose is to destroy Earth, thus making Spengo the greatest planet in the Universe. When Spengo looks at exactly where his laser would strike, he sees Marge Nelson (Teri Garr) exercising — and falls in love. Using his Magnobeam (a giant magnet), he kidnaps Marge and her husband, Dick (Jeffrey Jones), as they are on their way to a 20th-anniversary weekend, hoping to make Marge his wife before he blows up the Earth. Dick and Marge get separated on Spengo: Marge is sent to the lap of luxury, waited on by small people with fish or dog heads, while Dick is thrown into a dungeon. In the dungeon, however, Dick meets the rightful king of Spengo, Raff (Eric Idle), who has plans hidden in his pants for his son, called the White Bird, out in the desert.
