Months after Toy Story 3, it is winter break for Bonnie, who is going on vacation to Hawaii with her family. The toys are excited to have a week of relaxation, but Barbie and Ken reveal themselves to have stowed away in Bonnie's backpack, hoping to join her in Hawaii. Bonnie leaves them in her room, however, much to Ken's horror and disappointment when he realizes they are not going to Hawaii. Barbie reveals to Woody that Ken planned to have their first kiss on a beach at sunset (based on a travel brochure), inspiring Woody, Buzz, and the rest of Bonnie's toys to go all out and recreate Hawaii for the two. After various adventures in "Hawaii", Ken and Barbie share their first kiss in the snow at sunrise, recreating the scene from the brochure. However, the two step off the edge of the porch without realizing it and end up buried in snow; a post-credits scene shows the other toys trying to free them from a block of ice in which they are now frozen.

At a fast food chicken restaurant called "Poultry Palace", Bonnie does not want the electronic Zurg belt buckle that comes with her kid's meal. When she asks for a mini-Buzz Lightyear–themed toy, she is told the restaurant's supplies of them have run out. When her mother asks about the one in the display case, she is told that it is for display only. Inside the display, Mini-Buzz Lightyear complains they will never be played with—as they are just the display toys—to Mini-Zurg (who prefers to stay). Bonnie goes on to play in the ball pit with her own toys; when no one is looking, Mini-Buzz secretly climbs in. He pulls the real Buzz underneath the balls so that Bonnie's mother ends up picking up Mini-Buzz when they leave the restaurant. Once Mini-Buzz gets home, he passes himself off as the real Buzz (explaining to the other toys that the plastic in the ball pit made him shrink), and proceeds to generally annoy the whole gang (save a gullible Rex) with his obvious ruse and his antics.

In a world where toys pretend to be lifeless in the presence of humans, Woody, a pullstring cowboy toy, is the leader of a group of toys that are owned by a boy named Andy Davis. With his family moving away one week before his birthday, Andy is given a week-early party to spend with his friends, while the toys stage a reconnaissance mission to discover Andy's new presents. Andy receives a spaceman action figure named Buzz Lightyear, whose impressive features see him replacing Woody as Andy's favorite toy. Woody becomes resentful, especially when he notices that Buzz also gets attention from the other toys. However, Buzz believes himself to be a real space ranger on a mission to return to his home planet, while Woody tries to convince him that he is just a toy.

When Andy's mother puts Wheezy in a yard sale, Woody rescues him, only to be stolen by a greedy toy collector, who takes him to his residential 23-story apartment. After the decline in Atlantean culture following the sinking, Kida (Cree Summer), now Queen, and married to Milo Thatch (James Arnold Taylor), is using the heart of Atlantis to restore her city's former glory. Suddenly, Milo's comrades and Mr. Whitmore (John Mahoney) arrive in Atlantis; while their arrival is unexpected, the Atlanteans welcome their old friends. Unfortunately, they have come to inform them of mysterious creature causing trouble on the surface. They arrive in Norway and discover that the mysterious problem is actually the creature known as the Kraken, which had been attacking shipping freighters and taking their cargo to a cliffside village. At first they presume it to be an ancient Atlantean war machine gone rogue (like the Leviathan from the previous film), but they discover that the town magistrate, Edgar Volgud (Clancy Brown), seems to be controlling the Kraken. They soon learn, though, that the Kraken itself is the master, having made a deal with Volgud. When they blow up the Kraken, the man disintegrates and restores the spirit of the village.

On Christmas Eve in the late-1950s, a boy witnesses a train called the Polar Express that is about to embark to the North Pole. When the boy examines the engine, the conductor lets him board the train. The boy meets other children, including a girl and a know-it-all kid. When the train picks up Billy, the hero boy applies the emergency brakes. Billy initially declines to board but changes his mind. The conductor summons a waiter team, who give the children hot chocolate, and the girl stows away one cup under her seat to give to Billy, who is alone in the observation car. The girl and conductor deliver the hot chocolate cup to Billy until the hero boy discovers the girl’s ticket is unpunched. He loses it before he can return it. After the ticket is abused by the wind and animals, it slips back in the train. The girl explains her lost ticket, and the conductor considers ejecting her before taking her for a walk on the top of the train instead. The hero boy locates the lost ticket and pursues them.
