This movie starts when, atop the roof of an observatory at their cloud-filled home of Care-a-lot, the Care Bears hear Wish Bear's story of how she (as a Cub) found her new friend, a wishing star named Twinkers. The Care Bears are touched by this tale, but are a bit worried when she uses Twinkers' inherent power to wish them all some popcorn. Cheer Bear raises concern that this may be a frivolous use of Twinkers' power. Wish Bear, however, assures everyone that she is a trained professional.

The Care Bears live in a cloud-filled land known as Care-a-lot ("With All Your Heart"). One of the Bears, Grumpy, is working on a rainbow carousel for the upcoming Care Bear Fair. His fellow Care Bears come by for a look; one of them, Funshine, loves telling jokes and making the other Care Bears laugh. After they reluctantly agree to try the carousel, it goes out of control and sends them into the sky before crashing down. Grumpy feels even worse after Funshine tries to cheer him up with a joke on height restrictions, which the other Bears find funny. Grumpy is not amused, and even goes so far as to tell Funshine that if he doesn't understand that cheering up isn't making fun of, then maybe Funshine doesn't belong in Care-A-Lot. As a result, the Bears force Grumpy to apologize to the ursine comedian. Reading from a note, Tenderheart Bear realizes that Funshine has felt sorry for Grumpy and has gone in search of a place where his talents can be better appreciated. The other Bears are worried about his fate; as they cannot hold their Fair without him, they decide to look for him regardless and bring him back to Care-a-lot. Five of them— Tenderheart, Grumpy, Wish, Cheer and Share volunteer, while Laugh-a-Lot, Love-a-Lot, Friend, Good Luck, Bedtime and Champ stay home to get ready for the fair.

The story is about two struggling mouse musicians, Daniel and Jan. The film portrays the increasingly desperate efforts of Mr. Johnson, an old man, to rid himself of a small, yet extremely destructive, yellow cat that will not leave his home. The attempts to get rid of the cat become more comical, and the cat becomes increasingly destructive, until Mr. Johnson resorts to an explosive solution. Mr. Johnson tries to put the cat in the woods, but gets lost, and returns. He traps the cat in a sack to have a fish, and tries to put in the sea on a boat, but nearly sinks when he is attacked by fish. Mr. Johnson tries to put the cat in a balloon, and send him flying away, but flies away, himself, and returns, hurt. Mr. Johnson tries to take the cat away on a pump trolley on a railroad track, going over many damsels in distress, but jumps over a cow, and hits a bug crossing the railroad track, when he falls into a mine, only to be attacked by snakes, bats, and mice. Mr. Johnson tries to blow up the cat, but fails with his hair on fire, and explodes into an angel, only to tease the poor little cat, who is squashed by his human body. The result is a twist ending playing on the end of the children's song, with the cat's nine lives bedeviling Mr. Johnson for eternity.

Drac, Frank, and Wolf were the scariest monsters around until they became associated with fun. They end up summoned by the Superior Court of Horrors where the judge orders them to prove that they are still scary by the end of 24 hours or they will be sentenced to an eternity entertaining at children parties. Drac, Frank, and Wolf are assigned to scare the Tinklemeister family. The Tinklemeister Family soon ends up assisting Drac, Frank, and Wolf into proving that they are still scary even when the Grim Reaper Prosecutor sends three new monsters consisting of Freddie DeSpaghetti: King of Carbohydrates (a humanoid spaghetti monster based on Freddy Krueger and Jason Voorhees), Chicky (a wind-up toy based on Chucky), and the Alien from Alien to make sure that they fail.

Russia is being terrorized by an evil witch known as Baba Yaga (Andrea Martin), and the only one who is not afraid of her is Bartok the Magnificent (Hank Azaria). Bartok, an albino bat, has just arrived in Moscow and is impressing everyone with his performances, including Prince Ivan (Phillip Van Dyke). However, Ivan's advisor, Ludmilla (Catherine O'Hara), finds Bartok annoying and naive, and she tries to make a Cossack stop his performance. After Bartok's show, a bear suddenly attacks. Bartok saves everyone by stunning the bear, knocking it over, and trapping it in a wagon.

Lewis is an aspiring young inventor at an orphanage whose inventions have been scaring off potential parents. He decides that his mother, who abandoned him at the orphanage as an infant, is the only one who ever truly loved him and works on a machine to scan his memory to locate her. Taking his memory scanner to his school's science fair, Lewis meets Wilbur Robinson, a mysterious boy claiming to be a time cop from the future. Wilbur needs to recover a time machine that a man wearing a bowler hat has stolen. Lewis tries to demonstrate the scanner, but it falls apart, throwing the science fair into chaos. Upset, Lewis leaves while the Bowler Hat Guy, with the help of a robotic bowler hat named Doris, repairs and steals the scanner.
