The setting for the story is an ant colony in Central Park in New York City. The protagonist is Z-4195 (Woody Allen), or "Z" for short, a neurotic and pessimistic worker ant living in a wholly totalitarian society who longs for the opportunity to truly express himself. His friends include fellow worker Azteca (Jennifer Lopez) and a soldier ant, Weaver (Sylvester Stallone). Z meets Princess Bala (Sharon Stone) at a bar where she goes to escape from her suffocating royal life and falls in love with her.

In the Kingdom of Oriana, Princess Oriana, ruler of the kingdom, has been informed by a local fortune teller Pearl that her evil uncle, the Duke of Zill, is invading the kingdom. To counter the threat of the Duke, Oriana and Pearl descend into the cavern underneath the castle and attempt to use an ancient device called the "Dimensporter" in order to escape to another dimension and find a hero to save the kingdom. However, they are caught by the Duke's robotic army and imprisoned, while the Duke himself seizes control of the kingdom. As the princess is taken away by the Duke's "Cylinder" robots, she sheds a magical tear, which flies into the Dimensporter in her place and is transported to Felix's dimension, where the eponymous feline is taking a nap underneath a palm tree when the tear finds him. The tear wakes and guides him to an abandoned gold mine, where the Dimensporter is located. Felix, with his magical bag of tricks, is soon transported to the Kingdom of Oriana.

In the distant future, the gargantuan blue humanoid Draags have brought human beings (who are called Oms as a play on the French word for "man", Homme) from Earth to the planet Ygam, where they maintain a technologically and spiritually advanced society. They consider them animals, and while some Oms are kept as pets by Draags, others live in the strange wilderness and are periodically slaughtered by the Draags who wish to keep their population controlled. Draags have much longer lifespans than Oms, but reproduce much less.

After a heated argument with Julius Caesar over his lack of faith in the Egyptian people, Queen Cleopatra enters into a bet claiming that she can have a magnificent palace constructed for him in Alexandria within three months. She gives this enormous task to her best architect Edifis (despite his shortcomings), informing him that he will be covered with gold if he succeeds or thrown to the crocodiles if he fails. Flik, an individualist and would-be inventor, lives in a colony of ants in the middle of a dried creek. They are led by Princess Atta and her mother, the Queen. The colony is oppressed by a gang of marauding grasshoppers, led by Hopper, that arrive every season demanding food from the ants. One day, when the annual offering is accidentally knocked into a stream by Flik's latest invention, a grain-harvesting device, the grasshoppers demand twice as much food as compensation. The ants trick Flik into accepting his plan to recruit "warrior bugs" to fight off the grasshoppers. While Flik actually believes in the plan, the other ants see it as an opportunity to get rid of Flik and save themselves trouble.

A dust speck is dislodged from its obscure place and sent adrift through the Jungle of Nool. At the same time, Horton the elephant (Jim Carrey), the jungle's eccentric nature teacher, takes a dip in the pool. The dust speck floats past him in the air, and he hears a tiny yelp coming from it. Believing that an entire society of microscopic creatures are living on that speck, he places it atop a clover. Horton finds out the speck harbors the city of Whoville and its inhabitants, the Whos, led by Mayor Ned McDodd (Steve Carell). He has a wife, Sally (Amy Poehler), 96 daughters (whose names all begin with the letter H), and one teenage son named JoJo (Jesse McCartney). Despite being the oldest and next in line for the mayoral position, JoJo doesn't want to be mayor, and because he's so scared of disappointing his father, never speaks. Once Horton begins carrying the speck with him, the city starts experiencing strange phenomena (earthquakes and changes in the weather), and the Mayor finds his attempts to caution Whoville challenged by the Town Council, led by the opportunistic yet condescending Chairman (Dan Fogler).
