During a space battle over Coruscant between the Galactic Republic and the Separatist Alliance, Jedi Knights Obi-Wan Kenobi and Anakin Skywalker lead a mission to rescue the kidnapped Supreme Chancellor Palpatine from Separatist commander General Grievous. After infiltrating Grievous' flagship, the Jedi engage Count Dooku in a lightsaber duel, which ends with Anakin killing Dooku at Palpatine's urging. Grievous flees the battle-torn cruiser, which the Jedi crash-land on Coruscant. There, Anakin reunites with his wife, Padmé Amidala, who reveals she is pregnant. Initially excited, Anakin begins to have premonitions of Padmé dying in childbirth.

Continuing after the end of the previous film, Interpol agents, led by Inspector Kusaka, search for the wreck of Mechagodzilla at the bottom of the Okinawan Sea. An alien spacecraft comes to Earth, while searching the galaxy for a planet suitable to raise "gargons," a lobster-like (but air-breathing) creature which is a delicacy on their homeworld. Thor (Bryan Grant) shows his contempt for Earth's creatures by vaporizing a dog named Sparky. Crewmember Derek (David Love), after discovering an inscription on Sparky's dog tag, fears that the gargon might destroy Earth's local inhabitants, making the other spacemen scoff. Being members of the "supreme race", they disdain "foreign beings," no matter how intelligent and pride themselves that families and friendships are forbidden on their world. Derek turns out to be a member of an underground which commemorates more humane periods of his world's history.

Telly Paretta (Julianne Moore) believes that her son, Sam (Christopher Kovaleski), died fourteen months ago in a plane crash, but her husband Jim (Anthony Edwards) tells her that she's delusional and that they have never had a son, and Eliot (Jessica Hecht) doesn't appear to believe in Sam's existence despite her closeness to him. Dr. Munce (Gary Sinise) tells her that Sam was merely a figment of her imagination and is just imagining a life that might have been. He recommends that she be sent to a hospital, but she runs away and meets with a man named Ash (Dominic West) who she thinks is the father of a girl (Kathryn Faughnan) who was friends with her son and died in the same crash. At first he dismisses her, claiming he never had a daughter, and calls the police. After she is taken into custody, however, he remembers his daughter and rescues Telly. Together they escape and go into hiding, pursued by National Security agents.

The Hess family lives on an isolated farm in Doylestown, Bucks County, Pennsylvania.
