Manimaran (M. G. Ramachandran), is a doctor living in the country of Neidhal Naadu with his sidekick Azhaga (Nagesh). He helps cure the illness of one of the rebels against the dictator (Manohar) of Neidhal Naadu. The ruler's guards arrest the rebels, along with Manimaran for helping them. Manimaran and the rebels are sold as slaves by the ruler to the nearby island called Kanni Theevu (Tamil for Virgin Islands), ruled by Sengappan. Manimaran leads the slaves, and fights for their rights.

Ratnapuri is a small kingdom besieged by manifold troubles. The King’s only daughter Ratna (B. Saroja Devi) is kidnapped and the King dies without naming any successors. Marthandan (MGR), a member of the royal family is chosen by the majority of the imperial council, including the ministers and the commander-in-chief, to be the new ruler. However, the Rajaguru (P. S. Veerappa) has a different idea. Unknown to anyone, he has the princess Ratna in his custody in an island. Ratna has grown up completely unaware of her ancestry. Meanwhile, the Rajaguru plans to do get rid of Marthandan and put up his stooge Pingalan (M. N. Nambiar) as the King. He then plans to marry Ratna himself, get rid of Pingalan, and declare himself the ruler. Meanwhile, Veerabagu (K. R. Ramsingh), the loyal bodyguard of the erstwhile King, and his gang of committed people, including his son Bhoopathi and daughter Madana (P. Bhanumathi) are furious at an outsider ascending the throne. Elsewhere in the kingdom, people are far from happy. Shortage of food and unemployment are rampant all around.

In 1954, a nuclear bomb is detonated at the moment a giant creature emerges from the ocean. In 1999, Project Monarch scientists Ishiro Serizawa and Vivienne Graham investigate a colossal skeleton unearthed in a collapsed mine in the Philippines. They find two spores; one dormant and one hatched that made a trail into the sea. In Japan, the Janjira Nuclear Power Plant experiences unusual seismic activity and Supervisor Joe Brody sends his wife Sandra and a team of technicians into the reactor. A tremor breaches the reactor, leaving Sandra and her team unable to escape while the plant collapses.

In New York Harbor, Carl Denham, famous for making wildlife films in remote and exotic locations, charters Captain Englehorn's ship Venture for his new project, but he is unable to secure an actress for a female role he reluctantly added. Denham searches the streets of New York for a suitable woman. He meets penniless Ann Darrow and convinces her to join him for the adventure of a lifetime. The Venture quickly gets underway. Heather (Peta Wilson) is the head-lifeguard on a Malibu beach, alongside her ex-boyfriend Chavez (Warren Christie), Doug (Remi Broadway) and Barb (Sonya Salomaa). Also on the beach are Jenny (Chelan Simmons), a teenage girl who is reluctantly cleaning the beach for community service after she got caught shoplifting, and Bryan (Nicholas G. A warning of a tsunami arises and Chavez returns to the beach, saving Heather who had been knocked into the water by a shark after being sent to investigate some people causing trouble in the water. Doug and Barb evacuate the beach, and take shelter in the lifeguard hut with Heather, Chavez, Jenny and Bryan.

A group of astronauts set out to stop the asteroid Flora, which is on a collision course with the planet Earth. They land on the asteroid, plant explosive charges and destroy it. Afterwards they return to the staging area, a space station called Gamma 3 in orbit around the Earth. Unfortunately, a scientist from the mission has unwittingly carried a luminous-green substance on the leg of his spacesuit which quickly mutates into one-eyed, tentacled monsters with the ability to discharge lethal bolts of electricity. The Gamma 3 crew fend off the alien creatures with their laser-based weaponry, only to discover the creatures feed off the energy which, in turn, allows them to multiply rapidly, sprouting the new creatures from their blood. As the creatures overrun the station the crew continues to fight back against overwhelming odds.

Continuing after the end of the previous film, Interpol agents, led by Inspector Kusaka, search for the wreck of Mechagodzilla at the bottom of the Okinawan Sea.
