In the last days of World War II in Europe, Captain America, due to enhancement by a "Super-Soldier Serum", prevents the Nazis from launching an intercontinental missile. They are also soon revealed to be shape-shifting extraterrestrials led by one acting as SS officer Herr Kleiser. The exploding missile knocks the Captain out and he falls into the icy waters of the North Atlantic, presumed dead. 60 years later, Captain America is found and revived by a S.H.I.E.L.D. team led by General Nick Fury. Bruce Banner and Betty Ross lead a team of scientists working to recreate the Super-Soldier Serum in order to try to stop the real power that backed the Nazis - the alien Chitauri. Banner thinks the Super-Soldier Serum is the key to him controlling the Hulk, and he secretly uses his blood to try to create a cure, instead of using candidates that had been selected for the rebirth procedure. As Captain America reunites with his old friend James "Bucky" Barnes, he also learns that his past lover Gail Richards, is married to him and has lived a happy life. Despite being happy for his friends and everyone that he loved, Captain America still feels lost in the present world he is in, unable to find happiness like he wants to.

A NASA spacecraft has landed on an unknown planet and begins to take rock and soil samples. Four aliens discover it and are sucked up through its vacuum, after which it makes its way back to Earth. The film, set between 1953 and 1960, opens with an unknown entity (Keith David) narrating that it has witnessed the evolution of life on Earth and has decided to eradicate mankind because of its capacity of violence and destruction. At the end of the Korean War, United States Air Force pilot Hal Jordan (David Boreanaz) and his wingman, Kyle "Ace" Morgan (John Heard), are attacked by enemy pilots. Hal is shot down, ejects to safety and is forced to kill a North Korean soldier, causing him to be hospitalized for mental trauma. At Gotham Observatory, scientist Dr. Saul Erdel inadvertently teleports J'onn J'onzz (Miguel Ferrer)—the last survivor of the Green Martian race—to Earth. The shock of J'onn's sudden appearance causes Erdel a heart attack. Unable to return to Mars, J'onn disguises himself as Erdel and takes his wallet and identification.

A series of strange abductions have occurred in Gotham City, Central City, Coast City and Metropolis among others. Video footage suggests that Batman, a wanted, costumed vigilante, is behind the incidents. When a mysterious, burly, cloaked kidnapper abducts a woman, Green Lantern (Hal Jordan) arrives to confront the kidnapper and saves the woman when she is dropped from above. Green Lantern then attacks the kidnapper, revealing it to be a monstrous Parademon. The creature defeats Green Lantern soundly, and as he is about to be killed, Batman appears and attacks the Parademon, trying to interrogate it. The Parademon then attacks both heroes. They escape from the city's police and chase the creature into the sewers, where it charges a Mother Box and explodes. Batman and Green Lantern examine the box, deduce that it is of extraterrestrial origin, and decide to ask Superman for an answer. Another Mother Box, supplied by The Flash (Barry Allen) is being studied at S.T.A.R. Labs. Doctor Silas Stone, father of Vic Stone, deliberately misses his son's football game so he can study the box. Arriving in Metropolis, Batman and Green Lantern fight Superman—who has fought a Parademon previously and believes the heroes are working with it. The battle spreads over a portion of the city; it finally stops when Batman calls Superman "Clark". Superman uses his x-ray vision and recognizes Batman as billionaire Bruce Wayne. The three heroes then begin to collaborate. On planet Apokolips, Darkseid orders Desaad to begin an invasion of Earth in response to the superheroes' discovery of his plans.

On the night of a meteor shower, young David Gardner sees an alien spacecraft land in a sand quarry behind his house. This is the beginning of an alien invasion that sees David's parents (George and Ellen Gardner), his teachers and the townspeople slowly assimilated by the alien life forms, returning with less emotions. The only one who believes David is the school nurse, Linda Magnuson. Together, David and Linda enlist the aid of the U.S. Marines to help save the world. The film ends when David realizes that everything that has happened was a dream. He tells his parents what happened, and wonders if his dream will become a nightmare, especially when the alien spacecraft begins to land, and David witnesses something that terrifies him so much that he begins screaming, but remains unseen to the audience.

Walking home on Bonfire Night through "The Ends" in Brixton, new-to-the-area nurse Samantha Adams is mugged by a small gang of teenage hoodlums: Pest, Dennis, Jerome, Biggz, and leader Moses.
