In a warehouse, the Mystery, Inc. gang illustrates a plan to catch the Luna Ghost who has kidnapped Daphne Blake (Sarah Michelle Gellar), flying around with her bound and gagged which goes astray but ends with Shaggy Rogers (Matthew Lillard) and Scooby-Doo (voiced by Neil Fanning) causing the Ghost to be caught. The gang unmasks the Luna Ghost, who is revealed the janitor of the Wow-O-Toy Factory, Old Man Smithers, who wanted revenge after Pamela Anderson refused to go out with him (it is implied that he kidnapped Daphne, mistaking her for Pamela). After solving the mystery, constant arguments among the members of Mystery Incorporated about Fred Jones (Freddie Prinze, Jr.) taking credit for Velma Dinkley's (Linda Cardellini) ideas and Daphne always getting kidnapped cause the gang to go their separate ways, much to the dismay of Shaggy and Scooby.

The film is set in a post-ice age North America, where the local tribesmen believe all creatures are created through the Spirits, who are said to appear in the form of an aurora. Three brothers: Kenai (voiced by Joaquin Phoenix)- the youngest brother, Denahi (voiced by Jason Raize)- the middle brother -and Sitka (voiced by D.B. Sweeney)- the eldest brother, return to their tribe in order for Kenai to receive his sacred totem, a necklace in the shape of an animal. The particular animal it represents symbolizes what he must achieve to call himself a man. Unlike Sitka, who gained the eagle of guidance, and Denahi, who gained the wolf of wisdom, Kenai receives the bear of love, to which he objects, stating that bears are thieves. He believes his point is made a fact when a bear takes some salmon. Kenai and his brothers pursue the bear, but a fight follows on a glacier, during which Sitka gives his life to save his brothers, although the bear survives. Vengeful, Kenai heads out to avenge Sitka. He chases the bear up onto a mountain and kills it. The Spirits, represented by Sitka's spirit in the form of a bald eagle, transform Kenai into a bear after the dead bear's body disappears. Denahi arrives, mistaking Kenai as dead, and believing the bear is responsible, vows to avenge Kenai by hunting it down.

After Flint Lockwood and his friends save the world from the food storm in the first film, super-inventor Chester V, the CEO of Live Corp, is tasked to clean the island. Unbeknownst to Flint, the FLDSMDFR survived the explosion and landed in the center of the island, and Chester is determined to find it. Chester invites Flint, his biggest fan, to work at Live Corp, where he meets Chester's assistant Barb, a talking orangutan with human intelligence. Six months later, Flint humiliates himself during a promotion ceremony when his invention, the "Celebrationator", explodes. Meanwhile, Chester is informed that his search-parties on the island have been attacked by monstrous cheeseburgers named Cheespiders (a combination of a Cheeseburger and a Spider) which are learning how to swim. Seemingly fearing the world's inevitable doom, Chester tasks Flint to find the FLDSMDFR and destroy it once and for all. Despite Chester's demands to keep the mission classified, Flint recruits his girlfriend, meteorologist Sam Sparks; her cameraman Manny; police officer Earl Devereaux; Steve, a monkey who communicates via a device on his chest; and "Chicken" Brent. Much to Flint's dismay, his father Tim joins the crew and they travel to Swallow Falls on his fishing boat.
