During a battle with Dr. Animo, Ben Kirby Tennyson's destruction of the scientist's "DNA bomb" accidentally sets off a self-destruct protocol in the Omnitrix. Its activation alerts Tetrax (known as Hoverboard in "Hunted"), who travels with his alien blob-like pilot Gluto to Earth in order to retrieve Ben. He explains the situation to Ben, who hasn't figured out the meaning of the countdown. He leaves Gwen and Grandpa Max behind, not wanting the latter to be recognized during their trip. Gwen sneaks on board anyway. Using the advanced medical equipment on board his ship, Tetrax finds the DNA signature of the Omnitrix's creator, Azmuth, and tracks him to a prison facility called Incarcecon. During the journey, Tetrax hopes Ben would stop being a hero when the Omnitrix stop the countdown and Azmuth would shut it up for good. Ben is upset that he'll never be a hero again. After staging a breakout, they free a female Chimera Sui Generis (Vilgax's species) named Myaxx, who is Azmuth's assistant; she had switched her DNA signature for Azmuth's when he refused to give her credit for helping to create the Omnitrix. Myaxx is also unable to disarm the self-destruct, which will not only kill Ben, but most of the universe's inhabitants, including Earth itself, but Myaxx knows how to find Azmuth, and leads them to the planet he's hiding out on: Xenon.
Tycho 'Ty' Johns (Connor Trinneer) and Lei Chen (James Kyson Lee) transport a crate for the government, under the orders of Colonel Bishop (Michael Culkin), which contains a mysterious girl (Toni Trucks) in cryogenic stasis. They wake her up and discover that she has no identifying chip in her arm, unlike the rest of society. She also does not speak. During the outer space flight, the ship is attacked by terrorists. After escaping, they crash land onto a planet in uncharted space. The survivors take shelter in an old military facility on the planet. Once inside the facility, the girl picks up a gun and has a psychic vision. In it she sees the death of the last person who held the gun, which causes her to start firing the gun in a wild manner. She comes out of the vision, as someone grabs hers. The group agrees that to cover more ground, they'll split up. While Ty and Lei find a control room, the other groups explore the base and find giant bug-like creatures.
The film begins 25 years after the revolution. Alec (Robert Patrick) has become a sullen, retiring man burdened over losing his wife and daughter, while Jake is now a lieutenant in the Colonists. Jake is informed that the remains of the EDF Dreadnought Hydra—destroyed in orbit by Alec at the end of the revolution—is falling to Mars and must be searched for valuable technology. When searching the Hydra, with the help of Tess, an Earth technology expert, he discovers a group of Marauders dressed similar to the ones he remembers kidnapping Lyra, carrying away a device from the ship. Jake attacks one to discover it is a soldier who he believes to be Lyra.
In the original treatment by Chris Bryant and Allan Scott, the USS Enterprise investigates the disappearance of the USS DaVinci. Upon arriving at the last known location, they find no other ship, but Captain James T. Kirk is struck by electromagnetic waves and leaves the Enterprise in a shuttlecraft. He pilots it out into space and disappears. Three years pass and the Enterprise returns to the area under Captain Gregory Westlake, after picking up Spock, who had retired from Starfleet and returned to Vulcan. The crew discovers a previously hidden planet at the location where Kirk vanished. They believe it to be the planet of the Titans, a mythical and powerful alien race. However, the planet is being drawn into a black hole. The Klingons also want to claim the planet. Spock travels to the surface and finds Kirk, who has been living on the planet for three years. Together, they discover the planet is inhabited by the Cygnans, who destroyed the Titans. The planet and the Enterprise enter the black hole, with the Cygnans being destroyed in the process. The ship emerges in orbit of Earth during the Paleolithic era, and the crew teach early man to make fire, in effect becoming the Titans themselves, in essence a reference to 2001: A Space Odyssey (1968). Planet of the Titans also explored the concept of the third eye, and was later compared to the appearance of the Greek Gods in the original series episode "Who Mourns for Adonais?".
Lost on Mars was based on what it might have been like if Mars was populated with a civilization and had an atmosphere billions of years ago. Space Command sends a rocket ship to Mars to investigate a signal that Earth received from Mars. Once the crew arrives on the planet they encounter strange things beneath the surface of the planet. Alex Quin an astronaut enters a monument on Mars where he finds a room full of gold and silver, he also finds a strange box; within this box there is a device which he takes back to the ship. A violent storm erupts on his way back and the rocket ship needs to take off immediately before it strikes. The crew tries to launch but it's too late and the storm hits the ship hard making the ship go out of control directing the ship back towards the planet. One of the astronauts notices something very strange on her monitor which shows in the cargo bay there is a very strong energy field being created. The energy is coming from the box that Alex brought aboard. This energy force is what creates a door way back into time, a door way back into Mar's past. Once they travel back into time the three astronauts find a strange new world, a world of barbaric proportions. While on the surface of Mars they are imprisoned tortured and brought forth to the Siperion Empire for their judgment. Their only hope is to figure out how to get back to their ship in hope they can return home.
In a distant galaxy, aboard a space station, Princess Belle Star (Sherry Buchanan) approaches her father King Ceylon (Auran Cristea) with her Space Captain, Lithan (James Milton). She advises that their scanners have detected a ship that doesn't belong in their galaxy. The King declares that Oraclon "The King of the Night" (Don Powell) has come to take over his territories. Lithan suggests they put plan Epsilon into action.
The movie begins in the year 2032, when an expedition on Mars finds a buried egg that they take to the ship. The egg hatches, revealing a crystal and (presumably) a slimy creature that hides on the ship. After the astronauts decided to use the crystal on a large laser cannon, they all die when their air supply runs out.
Empire of Danger is about a rescue mission sent to Mars to find out what happened to the astronauts from the first mission to Mars. A rocket is launched towards Mars with an experimental spacecraft capable of traveling through time. The astronauts attempt to travel back through time over 300 billion years ago into Mars past in hope of finding out why Space command lost contact with the first mission. As the spacecraft attempts to travel back in time, Earth urgently tries to send a radio transmission to abort their mission. The crew receives the information but it's to late and they travel back into Mars past anyway throwing them ten years off their projected time curve from the first crew. Once on the planet surface they encounter a world with a thriving atmosphere, a world similar to Earth but controlled by the Siperion Empire a ruthless barbarian culture who are at war with an alliance of planets in their home solar system. Mars was taken from the alliance by the Siperion army during the war. The planet is used for mining raw minerals and used as a Top secret base to construct weapons of mass destruction to destroy their enemy's with.
The film is presented as an episode of a Federation documentary pertaining to the Four Years War with the Klingon Empire, narrated by noted historian John Gill (who appeared in "Patterns of Force") and featuring interviews of actual participants on both sides. It begins on Stardate 2241.03, two decades before the original series, with the war's opening battle at Arcanis IV, a prosperous Federation colony along the Klingon border. The Klingons, who did not consider the Federation to be a worthy adversary, maintained the initiative for the first six months of the war, with a number of victories under the leadership of their supreme commander, Kharn. The Vulcan diplomatic delegation under Ambassador Soval (who appeared in Enterprise), overseeing negotiations with the Klingons, are left with little room to maneuver.
The movie opens with Daphne Blake trying to pass her driver's test and get her license. She is in the Mystery Machine. Velma Dinkley tells her she can do it, yet despite the encouragements, Daphne crashes the van into a tree. Later she and Velma win a lottery that takes people into space. The two girls soon find themselves going into space along with Billionaire Sly Baron, Trained Astronaut Shannon Lucas, Retired Astronauts Zip Elvin and Colt Steelcase, Alien Hunting Specialist Ridley, Football player Uvininous "U-boat" Botango, News reporter Clark Sparkman (who instantly takes a fancy to Velma, much to her annoyance) and of course Fred Jones, Shaggy Rogers and Scooby-Doo. Fred allies himself with Zip and Colt, much to their dismay. Shaggy and Scooby are happy to see U-boat. Shannon tells Daphne that she scored the highest on the space test she and her friends took, much to Velma's surprise. This causes Velma to become bitter towards Daphne.
