On July 2, a 500 km wide alien mothership enters Earth's orbit and deploys several dozen saucer-shaped "destroyer" spacecraft, each 15 miles (24 km) wide. As they take position over some of Earth's major cities, David Levinson (Jeff Goldblum), an MIT graduate working for a cable company in New York City, discovers hidden transmissions in Earth's satellites which he realizes is a timer counting down to a coordinated attack by the aliens. With the support of his estranged wife Constance Spano (Margaret Colin), the White House Communications Director, he and his father Julius (Judd Hirsch) gain entrance into the Oval Office to notify President Thomas J. Whitmore (Bill Pullman) about the attack. Whitmore orders large-scale evacuations of the targeted cities, but the aliens attack with advanced directed-energy weapons before these can be carried out. Whitmore, portions of his staff, and the Levinsons narrowly escape aboard Air Force One as Washington, D.C. is destroyed.

A vindictive woman, Carrigan Crittenden, is upset upon the reading of her late father's will that she was given creepy Whipstaff Manor in Friendship, Maine instead of his fortune, but she changes her tune when she learns that there is a hidden treasure within the property. Andy (Bill Pullman) and Tracy Safian (Nicole Kidman) are a newlywed couple living in a Victorian house that they are restoring in Western Massachusetts. He is an Associate Dean at a local college, while his wife teaches art to children. When a student is attacked and seriously wounded by a serial rapist, Dr. Jed Hill (Alec Baldwin), a brilliant surgeon who has recently joined the staff of the area hospital operates and saves her life. Money is tight, so Andy invites him to rent the third floor of his home with Tracy in order to finance the new plumbing. With his propensity to bring home sexual partners and to party late into the night, Jed quickly proves himself to be a less-than-ideal tenant.

In 3028 A.D., humanity has mastered deep space travel and interacted with several alien species. A human invention called "Project Titan" alarms the Drej, a pure energy-based alien species who attack Earth after breaching the Global Defense System. As the Drej start to attack Earth, Professor Sam Tucker, the lead researcher for "Project Titan", sends his son Cale on one of the evacuation ships with his alien friend Tek while Tucker and other members of his team fly the Titan spacecraft into hyperspace. When the Drej mothership destroys the Earth with an energy beam, the surviving humans become nomads, generally ridiculed by other alien species.
