Craig Schwartz (Cusack) is an unemployed puppeteer in a forlorn marriage with his pet-obsessed wife Lotte (Diaz). Gaining a file clerk job through Dr. Lester (Bean) at LesterCorp, in the strange Floor 7½ low-ceiling offices of the Mertin-Flemmer Building in New York City, he develops an attraction to his coworker Maxine (Keener), who does not return his affections. Craig enters a small door hidden behind a filing cabinet and finds himself in the mind of actor John Malkovich. Craig is able to observe and sense whatever Malkovich does for fifteen minutes before he is ejected and dropped into a ditch near the New Jersey Turnpike. He reveals the portal to Maxine and they let others use it for $200 a turn.

In the midst of preparing for his wedding and desperate for a break from his "Bridezilla" fiancée Laura (Cameron Diaz), Kyle Fisher (Jon Favreau) organizes a bachelor party in a Las Vegas hotel with his best friends: Charles Moore (Leland Orser), Robert Boyd (Christian Slater), and brothers Adam and Michael Berkow (Daniel Stern and Jeremy Piven), spending the night with drinks, drugs and a stripper/prostitute, Tina (Kobe Tai). Things go awry when Michael gets drunk and pays Tina extra money for sex in the bathroom only to accidentally slam her against a wall and impale a towel hook through her head, killing her instantly. As the group argues over what to do -- Adam insisting that they call the police, Boyd adamant about burying Tina's body in the desert -- a security guard comes to investigate the noise and sees Tina's corpse in the bathroom. In desperation, Boyd stabs the guard to death and the group is forced to dismember the bodies before taking them to the desert for burial.

High school student Brad (Friedle) has had an unrequited crush on a classmate named Brooke (Marley Shelton) for years. In his quest to buy some condoms, he runs into all sorts of trouble; his dad's Jaguar gets stolen and then wrecked, he has a run-in with a crazy bus driver (Anthony Michael Hall), he is held hostage, he is pursued by a school janitor (Paulo Tocha) who accuses him of drawing graffiti, an odd pair of hispanic siblings (Christine Deaver and Mike Moroff) who thinks he looks like David Hasselhoff, Brooke's dog, Brooke's jealous boyfriend Kyle (Eric Balfour), and a homeless man (David Patrick Kelly) who wants two dollars from him (and has secretly stolen his wallet), and he is arrested.

Dr. Harry Wolper is an eccentric medical professor teaching at a small southern California college who is obsessed with making a clone of his wife Lucy who died in childbirth 30 years earlier. Harry hires Boris Lafkin, a struggling pre-med student as his personal assistant to help him with his experiments by obtaining lab equipment and working in his backyard shed in exchange for which Harry gives Boris love life advice in courting an attractive coed named Barbara whom slowly becomes smitten with Boris. To continue his research into cloning, Harry meets and employes a young woman, named Meli, who practically moves in with him on an agreement to contribute her ovary sample as part of the cloning progress. Meli slowly falls for the much older Harry whom begins to question his ethics and vision of true love. Meanwhile, a rival of Harry's, fellow medical professor Dr. Sid Kuhlenbeck, tries to investigate and hinder Harry's cloning plans as part of a ploy to remove Harry from the university to take over Harry's lab for himself.
