The film opens with Agent Pillbox (John Ritter) walking through a forest, when he is shot and killed by an unseen assassin. Pillbox had been engaged on a dry run for a meeting that was to take place with a group of aliens seeking to help humans eliminate a chemical that will end all life on Earth, which scientists accidentally dumped in the ocean.

The Russian space station Mir contacts a research ship in the South Pacific, Akademik Vladislav Volkov. While the crews of both ships converse, a large energy source traveling through space strikes the Mir. The electrical surge hijacks the Mir and beams itself down to the oceangoing ship, disabling it. The crew of Mir are killed, while the large research vessel's crew suffer an unknown fate.

During the SETI program, Earth's scientists send out transmissions (shown to be the Arecibo message) with information about Earth and its inhabitants, DNA structure, etc., in hopes of finding life beyond Earth. They then receive transmissions from an alien source on how to create endless fuel effortlessly. Therefore, the scientists assume that this is a friendly alien species. From a second alien transmission, the scientists receive information about an alien DNA along with instructions on how to splice it with human DNA. A government team led by Xavier Fitch (Ben Kingsley) goes forward with the genetic experiment attempting to induce a female, because a female would have "more docile and controllable" traits. One of the hundred experimental ova produces a girl named Sil, who looks like a normal human but develops into a 12-year-old in 3 months.

In a temple in an unknown location in northeastern Nepal, a young boy with mystical abilities — the Golden Child — receives badges of station and demonstrates his power to the monks of the temple by reviving a dead eastern rosella, which becomes a constant companion. However, a band of villains led by a mysterious man, Sardo Numspa (Charles Dance), breaks into the hidden temple, slaughters the monks and abducts the boy.
