Mike Brennan, a tough, crude, decorated NYPD detective, has a hidden dark side as well as a partnership with certain figures of organized crime. Brennan shoots and kills a small-time Puerto Rican criminal and then threatens witnesses to testify that he acted in self-defense. The Commissioner of Police Kevin Quinn assigns the case to Deputy Attorney Aloysius "Al" Francis Reilly, a young lawyer with a past as a police officer and son of a well-known cop who died in service. Reilly collects Brennan's deposition, who claims to have been acting on a tip from an informant and was forced to shoot in self-defense. Reilly's case leads him to a Puerto Rican crime boss called "Bobby Tex," whose wife Nancy Bosch was once the love of Reilly's life. She ended their relationship years ago after interpreting Al's reaction of surprise as racist when she introduced him to her father, a black man. Al tries to rekindle their past romance, but she rejects him because with Bobby, she feels loved, protected and accepted for what she is.

The story revolves around parents Annie and Arthur Pope (Lahti and Hirsch) who in the 1970s were responsible for the anti-war protest bombing of a napalm laboratory. The incident accidentally blinded and paralyzed a janitor who wasn't supposed to be there. They've been on the run ever since, relying on an underground network of supporters who help them financially. At the time of the incident, their son Danny (Phoenix) was two years old. As the film begins, he is in his late teens, and the family (along with younger son Harry) are again relocating and assuming new identities.

Kym (Anne Hathaway) is released from drug rehab for a few days so she can go home to attend the wedding of her sister Rachel (Rosemarie DeWitt). At home, the atmosphere is strained between Kym and her family members as they struggle to reconcile themselves with her past and present. Kym's father (Bill Irwin) shows intense concern for her well-being and whereabouts, which Kym interprets as mistrust. She also resents her sister's choice of her best friend Emma (Anisa George), rather than Kym, to be her maid of honor. Rachel, for her part, resents the attention her sister's drug addiction is drawing away from her wedding, a resentment that comes to a head at the rehearsal dinner, where Kym, amid toasts from friends and family, takes the microphone to offer an apology for her past actions, as part of her twelve-step program.
