Five days after the end of the Civil War, John Wilkes Booth and Michael O'Laughlen, both members of the Knights of the Golden Circle (KGC), enter a tavern and approach Thomas Gates to decode a message. Thomas recognizes the message as using the Playfair cipher and begins to translate it. While he does so, Booth leaves for Ford's Theatre to assassinate President Abraham Lincoln. Thomas solves the puzzle and realizes the men are still loyal to the Confederacy. A fight breaks out, and Thomas rips several pages from the diary and throws them in the fireplace. Thomas is shot, and the gunman retrieves only a page fragment.

Benjamin Franklin Gates (Nicolas Cage) is an American historian, amateur cryptologist, and the youngest descendant of a long line of treasure hunters. While his father Patrick Henry Gates (Jon Voight) discourages him from following in the family line, Ben is driven on by a story told by his grandfather, John Adams Gates (Christopher Plummer). According to John, a clue - the phrase "The secret lies with Charlotte" - was entrusted to the family by Charles Carroll of Carrollton in 1832, and would lead to the fabled "national treasure", a wealth of artifacts dating from Ancient Egypt and secretly hidden by the Founding Fathers and the Freemasons during the American Revolutionary War.

On the last day of British rule in Hong Kong, Detective Inspector Lee of the Hong Kong Police Force leads a raid at a shipping bar wharf, hoping to arrest the mysterious crime lord Juntao. Former Army Ranger Cameron Poe is sentenced to prison for manslaughter for using excessive force on a drunk man while trying to protect his pregnant wife Tricia. Poe is paroled eight years later, and is to be released after being flown to Alabama on the Jailbird, a C-123K transport prison aircraft. Along with Poe are several other prisoners including his diabetic cellmate and friend Mike "Baby-O" O'Dell, who is being transferred (but not yet paroled) with Poe. The transfer is being overseen by U.S. Marshal Vince Larkin, as the transfer includes notorious criminal mastermind Cyrus "Cyrus The Virus" Grissom, gangster and Black Guerrilla member Nathan "Diamond Dog" Jones and mass murderer William "Billy Bedlam" Bedford for their transfer to a new Supermax prison. Larkin is approached at the last minute by DEA agents Duncan Malloy and Willie Sims, who ask for Sims to be brought aboard disguised as a prisoner so that he can extract more information from drug lord Francisco Cindino, a prisoner that is to be picked up at Carson City, Nevada en route. Larkin agrees, unaware that Malloy has hidden a gun on Sims' body.

In the late 19th Century, a young explorer named Jack Conroy arrives in Alaska from San Francisco and meets a musher named Skunker and his late father's buddy Alex Larson, a rugged guide who reluctantly agrees to take Jack to his father's claim. While on their journey, they are stalked by a large pack of wolves. While resting at a campfire at nightfall, a female wolf manages to lure one of the sled dogs (Digger) away from the group, another wolf appears and chases the dog into the woods, Skunker uses his ammunition to wound one wolf and gives chase to save his dog, but is killed and devoured by the rest of the pack. Later that night the wolves return but are scared off by Jack and Alex using burning branches. The following morning the wolves attack the two men, but they are saved when another sled team arrives with one of the men fatally shooting a female wolf, her pup (who is half dog) is left to fend for himself. Jack and Alex reach a town where they plan to stay for the winter. A band of Native Americans, meanwhile, find the pup, and the chief names him White Fang.
