In the Lower East Side of New York City in 1903, a group of Jewish men are gathered in the shop of a cobbler to discuss a problem that has been plaguing them. A crook named Gergerman has been running their businesses out and harassing the men and their families. The men hand over a pair of Gergerman's shoes to the cobbler, Pinchas Simkin. Pinchas takes the shoes to the basement of his shop and uses a special stitching machine to work on the shoes. His young son Herschel enters, and Pinchas explains to him the importance of the machine.

Nick Flynn (Dano) is an aspiring writer who works at a homeless shelter where his estranged father Jonathan (De Niro) is a client. Jonathan, an alcoholic ex-con and self-proclaimed "master storyteller", left Nick's mother Jody (Moore) years earlier to raise Nick on her own. She eventually committed suicide, for which Nick feels responsible. Jonathan gets into fights with the other clients, and Nick is tempted to throw him out. Nick and Jonathan get into an intense argument, during which Jonathan tells Nick that they are the same. The stress of seeing his father again drives Nick to drink heavily and abuse drugs, costing him his relationship with his girlfriend and coworker, Denise (Olivia Thirlby).

Following the second film of the series, Maltazard has assumed human size, and left Arthur in miniature. Accompanied by Selenia and Betameche, Arthur attempts to retrieve an enlarging potion from his house, which Maltazard seizes to enlarge his followers, whereafter Arthur returns to human form using an Elixir of Life given by a queen bee. Archibald convinces Darkos, Maltazard's son, to change sides, and enlarges him with a second potion. Arthur and Darkos then confront Maltazard, until Selenia and Betameche shrink Maltazard back to his Minimoy size and Arthur captures him, while the U.S. Army overcome Maltazard's forces. Maltazard thereafter remains a prisoner of Arthur's family.

Howard Stern boards a flight home following an appearance at the MTV Music Video Awards as his alter-ego, "Fartman". He finds himself seated next to Gloria (Carol Alt), who is visibly repulsed by him. He begins to tell his life story in his mind from his childhood, explaining the verbal abuse he received from his father Ben (Richard Portnow). Stern dreams of being on the radio after going to work with his father, a recording engineer, and grows up to be a quiet, socially awkward teenager. Bob Wiley (Murray) is a good-natured man with great work ethic, but he suffers from multiple phobias and is divorced because his ex-wife is a fan of Neil Diamond. He feels good about the results of an initial session with Dr. Leo Marvin (Dreyfuss), a New York psychiatrist with a huge ego, but is immediately left on his own with a copy of Leo's new book, Baby Steps, when the doctor goes on vacation to Lake Winnipesaukee, New Hampshire for a month. Unable to cope, Bob follows Leo to his vacation home. Leo is annoyed because he does not see patients on vacation but, seeing how desperate Bob is, he gives Bob a prescription telling him to "take a vacation from his problems." Bob seems to have made a breakthrough, but the next morning shows up at Leo's house again and says that he decided to take a vacation both in spirit and in fact. He is staying on at Lake Winnipesaukee as a guest of the Guttmans, a couple who own a coffee shop and are more than happy to have Bob as their guest and encourage him to be around Leo, as they hold a grudge against him for purchasing the lakeside home they had been scrimping and saving for years to buy.
