Un an après la mort de Stoïck la Brute et la défaite de Drago. Harold Horrib'Haddock III est devenu chef de Beurk, conseillé par sa mère et ses amis avec qui il lance des raids pour libérer les dragons des chasseurs et les mener à son village où ils vivent libres. Au même moment, les seigneurs de guerre, qui étaient les généraux de Drago, engagent Grimmel le Grave, un tueur de dragons connu pour haïr les Furies nocturnes et pour les avoir éradiqués depuis son enfance, afin de capturer Krokmou, considéré comme l'Alpha, le roi parmi les dragons, et lui laissent une Furie Éclair femelle pour l'appâter, les Furie étant monogames.

Since winning the Wings Around the Globe race in the first film, Dusty Crophopper has a successful career as a racer. Unfortunately, his engine's gearbox becomes damaged due to being regularly forced over its limits. With that particular model of gearbox now out of production and none available anywhere, Dusty's mechanic Dottie fits a warning light to his control panel to ensure he doesn't damage his gearbox any further. No longer able to race and faced with the possibility of returning to his old job as a crop-duster, Dusty goes on a defiant flight and tests his limits. In doing so, Dusty exceeds his limits and makes a forced landing at Propwash Junction airport, causing a fire.

The young orphan Markussi lives with his little sister Mipoulok in an Inuit clan. Markussi can talk to animals and has some special powers unique to shamans. He does not want to be a shaman though and mainly keeps his powers a secret because he fears being a shaman would make him like the clan's shaman Croolik. In 1837, the Pirate Captain (Hugh Grant), inexpert in the ways of pirates, leads a close-knit, rag-tag group of amateur pirates who are trying to make a name for themselves on the high seas. To prove himself and his crew, the Pirate Captain enters the Pirate of the Year competition, with the winner being whoever can plunder the most. After several failed attempts to plunder mundane ships, the Pirate Captain talks with his best friend and first mate, the Pirate with a Scarf (Martin Freeman), about giving up and selling baby clothes as a living, but is convinced to try boarding the next ship they find, which happens to be the Beagle. They find no treasure but succeed in capturing Charles Darwin (David Tennant). Darwin recognizes the crew's pet Polly as the last living dodo, and implores the Pirate Captain to enter it into the Scientist of the Year competition at the Royal Society in London for a valuable prize. The Pirate Captain directs his ship to London. The Pirates disguise themselves as Girl Scouts, so that they don't get caught and executed, as Queen Victoria has a strong hatred of Pirates.
