In 391 AD, Alexandria is part of the Roman Empire, and Greek philosopher Hypatia (Rachel Weisz) is a teacher at the Platonic school, where future leaders are educated. Hypatia is the daughter of Theon (Michael Lonsdale), the director of the Musaeum of Alexandria. Hypatia, her father's slave, Davus (Max Minghella), and two of her pupils, Orestes (Oscar Isaac) and Synesius (Rupert Evans), are immersed in the changing political and social landscape. She rejects Orestes's love (she offers him her bloody menstrual towel, to show him that love has its drawbacks, while studying has none): she prefers to devote herself to science. Davus assists Hypatia in her classes and is interested in science, and is also secretly in love with her.

Will Stanton (Alexander Ludwig) is a day away from his fourteenth birthday. As the Stanton children walk home, Miss Greythorne (Frances Conroy), the local mistress of the Manor, and her Butler Merriman Lyon (Ian McShane) invite the siblings to a Christmas party. Later, two farmers, Dawson (James Cosmo) and Old George (Jim Piddock), whom Will does not know, arrive at his house with a large Christmas tree ordered by the family. The farmers know Will’s name, wish him a happy birthday, and predict bad weather despite the clear sky. Will’s birthday is so close to Christmas that everyone in his large family ignores it except for his little sister Gwen (Emma Lockhart), who gives him his only birthday present (a Casio G-Shock Mudman wristwatch). In 1899, men dressed as German soldiers, using a large armored vehicle and wielding machine guns, attacked the Bank of England and stole Leonardo da Vinci’s layouts of Venice’s foundations. Shortly after, led by their leader the “Fantom”, men dressed as British officers, again using highly advanced technology for the time, kidnapped German scientists and destroyed a factory, causing tension between the United Kingdom and Germany, which could lead to an international war.
