Autrefois, Imelda Rivera était mariée à un musicien talentueux. Ce dernier avait quitté sa femme et sa fille, Coco, pour poursuivre sa carrière musicale. En représailles, Imelda avait banni toute musique dans sa famille et créé une entreprise de cordonnerie, transmise de génération en génération. Dans le présent, son arrière-arrière-petit-fils, Miguel, âgé de 12 ans, vit avec sa famille, et Coco, son arrière-grand-mère, dans le petit village mexicain de Santa Cecilia. Il rêve de devenir un musicien comme Ernesto de la Cruz, vedette de la chanson et du cinéma, de la même génération qu'Imelda (ce dernier est mort lors d'une représentation, quand une énorme cloche lui est tombée sur la tête). Lors des préparatifs de la Fête des Morts, Miguel casse accidentellement le cadre de la photographie d'Imelda, au centre de l'autel, et découvre que son mari (dont la tête a été arrachée de la photographie) tenait la célèbre guitare blanche d'Ernesto. Barbara Gordon traque les criminels de Gotham City dans le costume de Batgirl. Une nuit, elle tente d'arrêter des braqueurs seule mais échoue ; Batman intervient et capture l'un des voleurs en fuite. Les deux justiciers identifient l'organisateur : Paris Franz, neveu du parrain du crime Lord Francesco, qu'il souhaite évincer pour prendre sa place, et qui commence à être obsédée par Batgirl. Batman demande à sa protégée de le laisser faire mais elle refuse. Quand Franz piège Batgirl en la menant vers le cadavre de Francesco, Batman lui interdit de s'impliquer dans l'affaire. Many days after bidding the penguins goodbye, Alex has a nightmare about himself and his friends still being stranded in Africa and finding that they have all gotten old. He then wakes up from his nightmare on his birthday and the animals present him with a miniature model of New York City made out of mud. Alex suggests to his friends and the lemurs that they should go to Monte Carlo to get the penguins and the chimpanzees and fly back to New York City, which they agree to do.

As a cub, Alex the Lion was called Alakay and was the son of Zuba, the alpha lion. Though Zuba tries to teach Alakay to be a hunter, the cub is more interested in dancing, and is captured by poachers when Makunga, Zuba's rival, challenges Zuba to a fight for the position of alpha lion. Alakay is forced into a crate, and taken away despite Zuba's attempts to rescue him. The crate falls into the ocean where it drifts to New York. There, Alakay is renamed Alex and sent to the Central Park Zoo where he grew up, meeting Marty the Zebra, Melman the Giraffe, and Gloria the Hippopotamus. Most of the events of the first film are then described through a series of news flashes.

In a world populated by anthropomorphic vehicles, the last race of the Piston Cup championship ends in a three-way tie between retiring veteran Strip "The King" Weathers, infamous runner-up Chick Hicks, and rookie Lightning McQueen. The tiebreaker race is scheduled for one week later at the (fictional) Los Angeles International Speedway in California. Lightning is desperate to win the race, since it would allow him to leave the unglamorous sponsorship of Rust-Eze, a rust treatment for old cars, and allow him to take The King's place as the sponsored car of the lucrative Dinoco team. Eager to start practice in California as soon as possible, he pushes his big rig, Mack, to travel all night long. While McQueen is sleeping, the exhausted Mack drifts off and is startled by a gang of four reckless street racers, causing McQueen to fall out the back of the trailer and into the road. McQueen wakes in the middle of traffic and speeds off the highway to find Mack, only to end up in the run-down desert town of Radiator Springs, and inadvertently ruining the pavement of its main road.

At the Central Park Zoo, Marty the zebra is celebrating his tenth birthday, but longs to see the rest of the world from outside his pampered life at the zoo, believing that he can find wide-open spaces to run around in, like in Connecticut. Marty's best friend, Alex the lion, attempts to cheer up his friend by singing Frank Sinatra's "New York, New York" with him. Still unsatisfied, Marty gets some tips from the zoo's penguins: Skipper, Kowalski, Rico, and Private. The penguins are similarly trying to escape the zoo. Marty's friends — Alex the lion, Melman the giraffe, and Gloria the hippopotamus — realize Marty's folly and try to follow him. The four, along with the penguins and the chimpanzees Mason and his silent friend Phil, eventually find themselves at Grand Central Station, but are quickly sedated by tranquilizer darts when Alex's attempt to communicate with humans is mistaken for aggression. The zoo, under pressure from animal-rights activists, is forced to ship the animals, by sea, to a Kenyan wildlife preserve. During their travels, the penguins escape from their enclosure and take over the ship, intent on taking it to Antarctica. Their antics on the bridge cause the crates containing Alex, Marty, Melman, and Gloria to fall off the boat and wash ashore on Madagascar.

Focusing on the Madagacar penguins and taking place before the events of the first Madagascar, the youngest penguin on the team, Private, slips out of the zoo on Christmas Eve to find a present for a lonely polar bear named Ted. While roaming the streets of Manhattan, he is captured by Nana (the mean old lady from the first film) who mistakes him for a chew toy for her vicious dog, Mr Chew. The other three penguins, Skipper, Kowalski, and Rico, rescue Private from Nana's apartment before it is too late. They escalate into chaos against Mr. Chew, all-the-while, not noticed by Nana, who is occupied watching a football game. When they are done, they detonate the door, which is a running gag in the film, finally attracting Nana's attention and leaving Mr. Chew to take the fall for what the penguins have done to her place.

Maggie is the only cow left on the Dixon Ranch after Alameda Slim (a cattle rustler capable of stealing 500 in a single night) stole all the rest of Mr. Dixon's cattle. Dixon sells Maggie to Pearl, a kind and elderly woman who runs a small farm called Patch of Heaven. The local Sheriff arrives to tell Pearl that her bank is cracking down on debtors. Pearl has three days to pay the bank $750, or her farm will be sold to the highest bidder. Hearing this, Maggie convinces the other cows on the farm (Grace, a happy-go-lucky character, and Mrs. Caloway, who has had leadership gone to her head) to go to town to attempt winning prize money at a fair. While the cows are in town, a bounty hunter named Rico (who Buck, the Sheriff's horse, idolizes) drops a criminal off and collects the reward. Stating he needs a replacement horse to go after Alameda Slim while his own horse rests, he takes Buck. When Maggie find out that the reward for capturing Slim is of exactly $750, she convinces the other cows to try to capture him to save Patch of Heaven.

In 3028 A.D., humanity has mastered deep space travel and interacted with several alien species. A human invention called "Project Titan" alarms the Drej, a pure energy-based alien species who attack Earth after breaching the Global Defense System. As the Drej start to attack Earth, Professor Sam Tucker, the lead researcher for "Project Titan", sends his son Cale on one of the evacuation ships with his alien friend Tek while Tucker and other members of his team fly the Titan spacecraft into hyperspace. When the Drej mothership destroys the Earth with an energy beam, the surviving humans become nomads, generally ridiculed by other alien species.
