In Tibet, following the First World War, an American named Lamont Cranston (Alec Baldwin), succumbing to his darker instincts during the war, has set himself up as a brutal warlord and opium kingpin under the alias of Ying-Ko (Mandarin Chinese for "Dark Eagle"). He is abducted from his palace by servants of the Tulku (Barry Dennen), a holy man who exhibits otherworldly powers and knows Cranston's identity. He informs Cranston that he is to become a force for good. Cranston objects but is silenced by the Phurba (Frank Welker), a mystical sentient flying dagger that assaults Cranston, wounding him. Cranston is unable to refuse and remains under the tutelage of the Tulku for seven years. He learns to "cloud men's minds," a form of mystical, psychic hypnosis that allows him to influence others' thoughts and bend their perceptions so he cannot be seen, except for his shadow (since light itself cannot be deceived), hence his new alias.

Gina is a sweet and dedicated mother to her little son. One day, while shopping with him for a Halloween mask, her son is accidentally shot through the chest by a Japanese gunman who is trying to kill an opposing gang of bus operators. Gina notices that the gunman has a picture of a blue tiger tattooed on his chest. She becomes obsessed with vengeance and has an identical red tiger etched into her skin. She then tracks down the killer and plots his death. In 1996, psychopathic career criminal Simon Phoenix kidnaps a number of hostages and takes refuge with his gang in an abandoned building. LAPD Sgt. John Spartan uses a thermal scan of the building and finds no trace of the hostages, and leads an unauthorized assault to capture Phoenix. When he is captured, Phoenix sets off a series of explosives that bring down the building, and when the police search the wreckage, they find the corpses of the hostages. Spartan is charged with manslaughter, and he is incarcerated along with Phoenix in the city's new "California Cryo-Penitentiary", where they will be cryogenically frozen. During their time "in deep freeze", they are to be rehabilitated through subconscious conditioning.

Police Officer China O'Brien (Cynthia Rothrock) is a good cop who teaches martial arts class to her fellow officers. After an altercation with a gang that leads to the accidental death of a young boy, China resigns from the force, and returns to her hometown of Beaver Creek, Utah. Her father, John O'Brien (David Blackwell), is the sheriff and is very pleased to see her. China discovers that John is gradually losing control of the town to local crime boss Edwin Sommers (Steven Kerby), who controls corrupt deputy Marty Lickner (Patrick Adamson) and corrupt local judge Harry Godar (Will Hazlett). As a crime wave rises in New York City, Channel 3 news reporter April O'Neil talks about rumors of young children and teenagers being reported as the majority of the thieves, connecting it to a rumored Foot Clan, which originated in Japan. On an ordinary night, she comes across thieves stealing from a news van and is attacked. She is rescued and one of her rescuers leaves behind a sai as police arrive to collect the beaten criminals. In the storm sewers, four anthropomorphic turtles return to their underground home and meet with their master Splinter, who advises them to remain hidden from the world and work only in the shadow. Raphael admits he lost his weapon, and when the others order pizza he leaves in disguise to see a movie. After leaving the movie, he encounters Casey Jones who tries to exact justice on a pair of muggers by beating them with sporting implements. After a brief stand off between the two, Casey takes off into the city and Raphael loses his temper. Returning home, Splinter confronts Raph about his temper.
