Nihal Singh (Jackky Bhagnani) is a teen from Chandigarh who loves to build complicated gadgets to learn what it is behind science. He has a brilliant mind and dreams of studying at an elite science institute. The story focuses on Aman Sharma a.k.a. Banku (Aman Siddiqui), who has recently shifted into an old bungalow in Goa, with his parents, Aditya (Shah Rukh Khan) and Anjali (Juhi Chawla). His father Aditya is an engineer on a cruise line, and therefore moves with his cruise. They are made aware that the bungalow is haunted, but they disregard this. Banku is enrolled in St. Francis High School, and Anjali hires a kindhearted and comedic drunken thief, Anthony (Rajpal Yadav), as a servant to clean the house. One night, Banku goes down to the living room to have some ice-cream when he sees a shadow on the wall. Frightened, he calls out to his mother, before seeing that the bowl in which he was having ice-cream has vanished. Later, Banku returns and passes a sleeping Anjali to investigate. He then sees the ghost of Kailash Nath (Amitabh Bachchan) and then they start arguing on whether Kailash is a ghost or an angel (according to Banku, who constantly persists that Nath is an angel rather than a ghost). Banku nicknames him Bhootnath as Kailash says that he is a bhoot (ghost) and also says that "Nath" is his last name.

The plot is linked with the previous film Bhoothnath. When Bhoothnath, although his real name in the two films is Kailash Nath, (Amitabh Bachchan) enters the Bhoothworld, (a ghosts' world) he is mocked and questioned about his abilities as a ghost as he was unsuccessful to scare any child. To redeem himself, he returns to Earth where he tries his best to scare children but is unsuccessful with his attempts. However, a boy named Akhrot (Parth Bhalerao) can see him in his true form. Akhrot is not scared of Bhoothnath, but helps him to scare a few children. In return, he asks Bhoothnath to act scared of him and to run away from a haunted house while he chants mantras in front of his friends, so that his friends can accept him in their cricket team. Bhoothnath decides to help him further by helping him earn money by giving ghosts living in under-construction high rises peace by fulfilling the wishes they were still staying back on Earth as ghosts for. In the process, they come to know why the ghosts died, and help their families get insurance money by scaring corrupt insurance officers. In the process, he gets to know about Bhau (Boman Irani), a former criminal who is now a corrupt politician. After having seen the amount of corruption in India and encouraged by Akhrot, Bhoothnath decides to contest the upcoming elections. Soon, the rivalry between Bhoothnath and Bhau heats up, to the extent that Bhoothnath sacrifices his powers to win. One day before the elections, a rally is to be held by Bhoothnath to encourage a high turnout on election day. Bhau's men threaten to kill Akhrot unless he prevents the rally from happening, but Akhrot refuses and is ready to face the consequences. On the day of the rally, Bhau's men injure Akhrot grievously for his non-compliance, which makes Bhoothnath leave his rally to be with Akhrot in the hospital. He goes to the Bhoothworld and begs for Akhrot's life. They tell him that if Bhoothnath wins the election, they will spare Akhrot's life. Meanwhile, Bhau uses Bhoothnath's absence at the rally to his advantage and tries to influence the audience to vote for him. However, on election day, the majority of the public voted for Bhoothnath. The next day, Bhootnath sees Akhrot's heartbeat rising and realises that he won the election. The film ends with Akhrot regaining consciousness and everybody celebrating the success of Bhoothnath.

Bablu Chaudhary (Shah Rukh Khan), a bubbly young man, is an aspiring chef. He gets a job as the lead chef at a hotel and meets the charming Sonia Kapoor (Juhi Chawla), the hotel manager. They bond and Bablu falls in love with her. Meanwhile, Manu, (Shah Rukh Khan in a double role), Bablu's lookalike, is a ruthless criminal who has escaped from jail to kill his partners, who have betrayed him. One day, when Bablu takes Sonia out for lunch, he gets arrested because the police think that Bablu is Manu. Bablu is able to prove his true identity but not before Manu hears of his duplicate and decides to take his place by killing him. There is a lot of confusion about who is who by all associated with the two men, including Sonia, Bablu's mother Bebe (Farida Jalal), and Manu's girlfriend, Lily (Sonali Bendre). In a final confrontation between Manu and Bablu, Lily shoots Manu dead after realizing he is not good at heart and does not truly love her like Bablu loves Sonia.

Roop Rathore (Shahrukh Khan) is a singer in Bombay just like his father (Anupam Kher), who is now sick and needs immediate medical care. One day, while he is singing at Ajay Narang's (Naseeruddin Shah) hotel, Ajay's sister Reshma (Ramya Krishnan) falls in love with Roop. Reshma is a spoiled girl and Ajay looks through all of her wishes. Unfortunately, Roop is in love with a doctor named Pooja (Pooja Bhatt). Meanwhile, Reshma is obsessed with Roop, and asks her brother to call him again to sing in their hotel. But when she sees that all the girls are flattered over Roop, she gets very angry, and asks him to sing only for her now onwards. But Roop would rather work for rival Patel (Shri Vallabh Vyas) than take this offer. Ajay's obsession with keeping his sister happy at all costs comes into play and Patel is brutally beaten by him until he agrees to throw Roop out of his hotel. Desperately in need of money for his father's operation, Roop has no option but to agree to Reshma. Roop breaks up with Pooja.
