The film follows the adventures of three children: a skateboarding mischief-maker named Fly, his sweet younger sister, Stella, and their cousin Chuck, a cautious, intelligent and overweight genetics prodigy. When their babysitter, Aunt Anna, falls asleep, the three children sneak off to go fishing only to stumble across the boathouse home of Professor MacKrill, an eccentric marine biologist. Reasoning that climate change could melt the polar icecaps within the next century, MacKrill has developed a potion that turns people into fish so they can survive the rising sea level and also an antidote to reverse the process. Unbeknownst to all, Stella drinks the potion, is transformed into a starfish and gets tossed out of the window into the sea. Since Stella's transformation was caught on camera, the tragedy is immediately discovered, so Fly, Chuck and Professor MacKrill head out onto the ocean in a desperate search. When a storm blows in, Fly recognizes the futility of their search, drinks the potion and jumps overboard, becoming a "Californian Flyfish". The boat capsizes and, because Chuck cannot swim, he's forced to drink the potion to survive, becoming a jellyfish. The Professor, the boat and all of its contents sinks beneath the waves.

Doug (Tom McHugh) and Skeeter (Fred Newman) discover a Monster (Frank Welker) that lives in Lucky Duck Lake. Believing in his evil deeds, they are scared of him at first, but later on, they find him to be nice. Despite this, however, the monster is proof that Bill Bluff (Doug Preis) is polluting the lake, and this fact created this monster. The Monster almost eats the book Moby Dick, but Skeeter stops him and says, "Stop! You almost ate Herman Melville! You don't eat books, that is a NO!" and the monster returns it to them as an apology, so they name him Herman Melville. Unfortunately for them, all of this commotion with the monster makes Doug forget that he was supposed to meet Patti (Constance Shulman) at Mr. Swirly's (Bruce Bayley Johnson). When he remembers this at the last minute, he runs to Swirly's as fast as he can using the quickest shortcuts that he knows. Once he gets there, Patti is nowhere to be seen. He asks Mr. Swirly if he's seen her, and he says the she was here for a while and looked very upset, and then left with a guy who kept talking about his big plans for a dance. When Doug heard this, he knew that this guy was no one else but Guy Graham (Guy Hadley), a snobby upper class man who wants Patti. Meanwhile, Roger (Chris Phillips) and the AV nerds are building a robot (Eddie Korbich) to kidnap Herman, but when they build the robot it acts like Roger's babysitter.

Six years after the events of the first film, Charlie B. Barkin (Charlie Sheen) welcomes his friend, Itchy Itchiford (Dom DeLuise), to Heaven, but confesses himself bored by the afterlife. Carface Caruthers, their old enemy (Ernest Borgnine), steals Gabriel's Horn, attempts to pass through the Pearly gates using the music they perform in order to open it so he can leave Heaven with the horn, but it closes on him to protect it from being stolen. He winds up getting stuck on it when he tries to head to the other side and then pops himself out of it. Before heading to Earth, he tries to take off his uniform, but knocks the horn down to Earth, causing him to dive into the purple cloud hole and catch it before it lands into the ocean, but loses it after getting hit by an airplane and sucked into the engines. Continuing to fall to Earth, he sees that the horn ended up somewhere in San Francisco.

Jungle Jack (ou Hugo dans la version originale) est un petit animal rare habitant dans la jungle. Il passe ses journées à s'amuser avec ses amis, les singes Zick et Zack. Set in 1905 (the year the Little Nemo comic strip premiered in the New York Herald), the film opens with the young boy Nemo experiencing a nightmare in which he is pursued by a locomotive. Upon awakening the next day, he goes to see a parade welcoming a traveling circus. However, Nemo is unable to see the circus because his father and his mother are too busy to take him. Later that night, Nemo imitates sleepwalking in an attempt to sneak some pie away, which acts against a promise he had made earlier to his mother. Upon falling asleep that night, Nemo is approached by figures from the parade. The circus organist introduces himself as Professor Genius and claims that they had been sent on a mission by King Morpheus, the king of a realm named Slumberland. The mission involves Nemo becoming the playmate of the princess, Camille. Although Nemo initially has reservations about interacting with royalty of the opposite gender, he decides to set off to fulfill his mission after being persuaded with a gift box of cookies from the princess.

When sun sets, Irene is lost in a sinister forest, and is attacked when a clawed hands bursts through the earth and attempts to seize her kitten, Turnip. Several deformed animals corner the frightened Princess, until a strange singing sounds through the trees, driving them into a fit, and they flee. The singing is revealed to be a young boy, Curdie, the son of a miner. He discovers Irene is lost, and leads her back to the castle. He informs her that the monsters were goblins and their "pets", and that they are driven away by singing. Curdie says that everyone except the King and his family know of the goblins, and Irene reveals she is a Princess.
