In 17,000 B.C., the Seven Primes traveled the galaxy to create Energon with star-absorbing machines called Sun Harvesters. The Primes followed a rule in which to never destroy planets with life, but one of them, later called The Fallen, deceives the others by building an army and sets up a Harvester on Earth. Many years ago, the planet Cybertron was consumed by a civil war by the two Transformer factions, the Autobots led by Optimus Prime, and the Decepticons led by Megatron. Optimus jettisoned the AllSpark, a mystical artefact that brings life to the planet, into space, but Megatron pursued it. Megatron crashed in the Arctic Circle and froze, discovered in 1897 by explorer Archibald Witwicky. Witwicky activated Megatron’s navigational system, which scanned the AllSpark’s coordinates into his glasses. The glasses end up in the possession of his great-great-grandson Sam Witwicky. In the present day, Sam buys his first car, a rusting Chevrolet Camaro, but discovers it has a life of its own.

Duke (Channing Tatum) has become the leader of the G.I. In the near future, weapons master James McCullen (Christopher Eccleston) has created a nanotech-based weapon - nanomites designed to devour metal and other materials, capable of destroying anything from tanks to cities. The nanobots can only be stopped by activating the kill switch. His company M.A.R.S. (Military Armaments Research Syndicate) sells four warheads to NATO, and NATO troops led by American soldiers Duke (Channing Tatum) and Ripcord (Marlon Wayans) are tasked with delivering the warheads. Their convoy is ambushed by the Baroness (Sienna Miller), whom Duke recognizes to be his ex-fiancee Ana Lewis. Duke and Ripcord are rescued by Scarlett (Rachel Nichols), Snake Eyes (Ray Park), Breaker (Saïd Taghmaoui) and Heavy Duty (Adewale Akinnuoye-Agbaje). They take the warheads to The Pit, G.I. Joe's command center in Egypt, and upon arriving rendezvous with the head of the G.I. Joe Team, General Hawk (Dennis Quaid). Hawk takes command of the warheads and excuses Duke and Ripcord, only to be convinced to let them join his group, after Duke reveals that he knows the Baroness.

Three years after the previous film, while trying to lead a normal life with girlfriend Sarah Ross (Mary-Louise Parker), Frank Moses (Bruce Willis) is approached by Marvin Boggs (John Malkovich), who claims people are still after them, but Frank dismisses him. After appealing a second time, Marvin drives off, and his car explodes. Although Frank does not believe Marvin is dead, Sarah convinces him to go to Marvin's funeral where he delivers a teary-eyed eulogy. After the funeral, a group of government agents approach Frank and take him to be interrogated at a Yankee White Facility. During the interrogation, Jack Horton (Neal McDonough) appears with an armed SWAT team, kills most of the facility's personnel, and tells Frank that he will torture Sarah until he gets information out of Frank. Frank escapes from the room, evades Horton's assassins, and with the sudden timely help of Marvin, who turns out to be alive, goes on the run with Sarah. Marvin explains that he and Frank are being hunted because they were listed as participants in a Clandestine operation codenamed Nightshade, conducted during the Cold War to smuggle a nuclear weapon into Russia piece by piece. Horton has convinced world agencies that Frank and his crew are terrorists and must be stopped. Victoria (Helen Mirren) calls, telling Frank she has been contracted by MI6 to kill the three of them. Meanwhile, top contract killer Han Cho-Bai (Lee Byung-hun), whom Horton knows is seeking revenge on Frank, is also hired.

The seemingly random murder of their adoptive mother, Evelyn Mercer (Fionnula Flanagan), at a Highland Park, Michigan convenience store, brings four brothers back home to Detroit, Michigan to find out what happened.
