In 1961, the Ark, a Cybertronian spacecraft carrying an invention capable of ending the war between the Autobots and Decepticons, lands on the far side of the Earth's Moon. Shrek and Fiona return from their honeymoon to find they have been invited by Fiona's parents to a royal ball to celebrate their marriage, an event Shrek is reluctant to participate in. Fiona talks him into it, and along with Donkey, they travel to the kingdom of Far Far Away. They meet Fiona's parents, King Harold and Queen Lillian, who are surprised to see their daughter as an ogre, with Harold particularly upset. At dinner, Shrek and Harold get into a heated argument over how Shrek and Fiona will raise their family, and Fiona, disgusted at Shrek's behavior, locks herself away in her room that evening. Shrek worries that he has lost his true love, particularly after finding her childhood diary and reading that she was once infatuated with Prince Charming.

In 17,000 B.C., the Seven Primes traveled the galaxy to create Energon with star-absorbing machines called Sun Harvesters. The Primes followed a rule in which to never destroy planets with life, but one of them, later called The Fallen, deceives the others by building an army and sets up a Harvester on Earth. After defeating ancient humans, the Primes defeat and imprison the Fallen before he can harvest the Earth's sun with the Matrix of Leadership. Prince Charming vows that he will become King of Far, Far Away and avenge the death of his mother, the Fairy Godmother. Many years ago, the planet Cybertron was consumed by a civil war by the two Transformer factions, the Autobots led by Optimus Prime, and the Decepticons led by Megatron. Optimus jettisoned the AllSpark, a mystical artefact that brings life to the planet, into space, but Megatron pursued it. Megatron crashed in the Arctic Circle and froze, discovered in 1897 by explorer Archibald Witwicky. Witwicky activated Megatron’s navigational system, which scanned the AllSpark’s coordinates into his glasses. The glasses end up in the possession of his great-great-grandson Sam Witwicky. In the present day, Sam buys his first car, a rusting Chevrolet Camaro, but discovers it has a life of its own.

The narrator (Morgan Freeman) explains how humans were unaware that intelligent extraterrestrials were making plans to occupy Earth. At the Central Park Zoo, Marty the zebra is celebrating his tenth birthday, but longs to see the rest of the world from outside his pampered life at the zoo, believing that he can find wide-open spaces to run around in, like in Connecticut. Marty's best friend, Alex the lion, attempts to cheer up his friend by singing Frank Sinatra's "New York, New York" with him. Still unsatisfied, Marty gets some tips from the zoo's penguins: Skipper, Kowalski, Rico, and Private. The penguins are similarly trying to escape the zoo. Marty's friends — Alex the lion, Melman the giraffe, and Gloria the hippopotamus — realize Marty's folly and try to follow him. The four, along with the penguins and the chimpanzees Mason and his silent friend Phil, eventually find themselves at Grand Central Station, but are quickly sedated by tranquilizer darts when Alex's attempt to communicate with humans is mistaken for aggression. The zoo, under pressure from animal-rights activists, is forced to ship the animals, by sea, to a Kenyan wildlife preserve. During their travels, the penguins escape from their enclosure and take over the ship, intent on taking it to Antarctica. Their antics on the bridge cause the crates containing Alex, Marty, Melman, and Gloria to fall off the boat and wash ashore on Madagascar.

The island of Berk is a remote Viking village, from which dragons periodically steal livestock. Hiccup, the awkward son of the village chieftain, Stoick the Vast, is too small to fight the dragons and instead fashions mechanical devices under his apprenticeship with Gobber the blacksmith, though his inventions often backfire. During one attack, Hiccup believes he has shot down a Night Fury, an extremely rare and dangerous dragon. Hiccup later finds it in the forest trapped in his bolas, but finds that he can't bring himself to kill the dragon and instead sets it free. Stoick assembles a fleet to find the dragons' nest, leaving Hiccup in a dragon-fighting class taught by Gobber. Hiccup returns to the forest to find the Night Fury still there, and realizes it is unable to fly properly because of its crippled caudal fin. Hiccup gradually tames the dragon and gives it the name "Toothless", for its retractable teeth. Hiccup makes a harness and prosthetic fin that allows him to guide the dragon in free flight. By studying Toothless' behavior, Hiccup becomes proficient in subduing the captive dragons during training. Stoick's fleet arrives home unsuccessful, but he is cheered by Hiccup's unexpected success.

In AD 180, Spanish-Roman General Maximus Decimus Meridius leads the Roman army to a decisive victory against the Germanic tribes near Vindobona, ending a long war on the Roman frontier and winning the favor of the Emperor Marcus Aurelius. He clings to the life-raft, loses consciousness, and floats all night before being washed up on an island. After he awakens, he explores the island and soon discovers that it is uninhabited.
