Reggie the turkey has always been afraid of Thanksgiving because turkeys have always been on the menu, but his attempts to warn his farm-based flock constantly fall on deaf ears and has made him an outcast. When the other turkeys finally realize what is going on, they throw Reggie outside in an attempt to save themselves. In a surprise twist of fate, he winds up being named the "pardoned turkey" by the President of the United States and is subsequently taken to Camp David. Although initially hesitant, Reggie soon eases into a routine of doing nothing but enjoying pizza delivered to him by the "Pizza Dude" and watching Mexican telenovelas.

Manny reveals that the Christmas Rock is the same one from his childhood, a family heirloom, and important as it lets Santa Claus find them to deliver presents.

The film takes place one year after the events of the first film. Elliot (Joel McHale) has grown giant new antlers and is getting married to Giselle (Jane Krakowski). The second movie in the Reel FX series has Cobra kidnapping the G.I. Joe commander General Hawk for nefarious purposes. Doctor Mindbender has invented a method to transform humans, into feral man-beasts that heed Cobra’s bidding. Mindbender calls the process "Venomization", wherein human DNA is fused with animal DNA. Cobra Commander’s plan is to brainwash and mutate Hawk into becoming the Venomized troops’ leader. Additionally, the Joe Team is in possession of a magnetic cannon, capable of delivering a cargo almost anywhere in the world, which is exactly the tool Cobra requires to Venomize the human population.

Narrated by the Iron Master, the story takes place in the Iron Master's forge. Tiger Claw has just earned his name, and so Iron Master explains how the war between the Arashikage Clan and the Red Ninjas began, by telling the origin of the rivalry between Snake Eyes and Storm Shadow. The story is told in flashbacks, to the first time that Snake Eyes and Storm Shadow faced off against each other, when the Hard Master put them through four trials. The trials end with Storm Shadow joining Cobra, blaming Snake Eyes for the demise of his family.

The plot revolves around G.I. Joe, America’s daring, highly trained special missions force. The title refers to the fact that the two opposing forces, the G.I. Joe Team and Cobra, make use of spies to achieve their objectives. Cobra sends Zartan, to infiltrate G.I. Joe headquarters posing as Shipwreck, and steal the MIRC technology. The Joes send Shipwreck and Snake Eyes to the enemy's camp, after learning about what happened. The Joes then organize an assault on Cobra Mountain and successfully regain the technology, destroying Cobra's base and chopper in the process.
