In 2004 Nobita "Noby" Nobi is a fourth grader who constantly gets failing grades in his subjects due to his laziness and is always bullied by his classmates Suneo "Sneech" Honekawa and Takeshi "Big G" Goda. His great-great grandson from the 22nd century (year 2136), Sewashi, who watches him every day, travels to Nobita's timeline while bringing along his robotic cat Doraemon. Sewashi reveals that if Nobita keeps up his act, he will have a disastrous future: he will marry Gian's sister Jaiko, have his private company burned down, and will be left with a great debt. To circumvent this, he orders Doraemon to help Nobita, modifying Doraemon's nose to prevent him from returning to the future unless Nobita gains a better future.

Aliens enter into human brains via ear canal and take control of their bodies. One of the aliens tries to enter into teenager Shinichi Izumi's brain, but is blocked because of his headphones. Instead, it invades his right hand. Shinichi calls it Migi, which has now an eye and a mouth. Accepting the fact that one would die if another dies, they join forces against other parasites.

In 2004, twenty-six-year-old Kentaro Oishi is repeatedly failing the national bar examination and is uncertain about his future. One day, after the funeral of his grandmother, Matsuno, he is startled to learn from his mother and older sister Keiko that his maternal grandfather Kenichiro was not his blood-relation. Keiko and Kentaro start hearing stories about their real grandfather, Kyuzo Miyabe and visit many of his former comrades all of whom begin by criticize his "timidity" in battle. Kentaro finally learns the reason why Miyabe became a Kamikaze pilot during the conversation with an old comrade of his grandfather called Izaki, who is in hospital dying of cancer. Izaki talks about his relationship with their grandfather to Keiko and Kentaro, claiming that only the "timid" Miyabe gave him the hope to save his own life after he was shot down over the ocean.

In 2199, after five years of attacks by an alien race known as Gamilas, the Earth Defense Force launches a counter-offensive near Mars. The fleet's weapons are no match for the Gamilas, who easily wipe out much of the force. During the battle, EDF captain Mamoru Kodai volunteers to use his damaged ship, the destroyer Yukikaze, as a shield to cover Captain Jyuzo Okita's ship, allowing his escape. Mamoru's ship is destroyed.

Not long after the events of Professor Layton and the Curious Village, archaeologist and puzzle master Professor Layton and his young apprentice Luke Triton reminisce over one of their earliest adventures together from three years ago: Layton is invited by his former student Janice Quatlane to watch her perform in an opera at the Crown Petone opera house, which is built on the White Cliffs of Dover. The performance centers on the legendary lost land of Ambrosia and the secret of eternal life it holds, which will be rediscovered when its queen returns. Janice believes recent strange occurrences are somehow connected to the opera: girls have disappeared from London and the opera's composer, Oswald Whistler, has recently adopted a young girl who has claimed to be his deceased daughter Melina. Whistler plays the entire opera on the Detragon, an elaborate one-man orchestra machine. Once the performance is complete, a mystery man informs the audience that they are to play a game, the winner of which will receive the secret of eternal life.
