After their wedding Rachel and Sam decide to start their own life. The Langham Hotel is willing to let anybody who can take the place of the landscaper and chef live in the hotel. Sam and Rachel bring Chloe and Papi to the hotel where Chloe and Papi meet Oscar and Jenny, the hotel's Doggy Day School teachers. Papi is less than thrilled when he discovers he will no longer be teaching the pups. Mr Hollis, the manager notices Chloe and asks if she can make appearances as the hotel has gained a major threat, Montague, the new hotel to rival the Langham. Because of this Sam and Rachel get the jobs. Rosa is also not much happier at the thought of Doggy Day School.

The film opens with a pickpocketing monkey named Babi who tells his nephew how he met the Buddies. The Buddies' great uncle, Digger was the partner of an archaeologist, Thomas Howard, who retrieved one half of a dial which would lead to Queen Cleocatra's tomb. He never found the other half and retired. The scene then switches to present Fernfield where Thomas is giving his grandson, Pete a tour of the Egyptian exhibit. The Buddies, Budderball, B-dawg, Buddha, Mudbud and Rosebud are also at the exhibit. Pete stays behind with his grandfather who gives Pete's dog, Mudbud, Digger's bandanna. A British archaeologist, Phillip Wellington along with his cat Ubasti meets Thomas in his office and reveals to have the other half of the dial, and insists on bringing him and Pete along for the ride, but refuses to bring along Mudbud due to certain allergies. Fortunately, Mudbud and the other Buddies stowaway in Phillip's DC-3 Douglas airliner via a box of TNT.

The Buddies, are on a school trip to Warwick's mansion with their owners, Alice, Billy, Pete, Sam and Bartleby. When the class go to the graveyard to see Pip's memorial stone, Billy finds himself scared of the appearance of the gravedigger, Mr. Johnston. Overhearing that the legend says that if you say 'Halloween Hound' three times in front of Warwick's portal/mirror, you would release the Halloween Hound, B-Dawg, who is a "scaredy cat" tries to overcome his fear by doing the legend. Pip the ghost puppy tries to warn the Buddies, but B-Dawg is terrified by Pip's ghost and accidentally completes the reciting. B-Dawg's owner, Billy hasn't come up with his Halloween projects and decides to do Warwick the Warlock. With the help of Sheriff Dan, Billy borrows Warwick's evidence file and staff. Billy's mum, Janice buys Billy his costume for trick or treating which is a Christmas Story-esque bunny suit, having had misheard him saying, "Hip Hop Rabbit," when he meant "Hip Hop Rapper." Billy goes as Warwick the Warlock and humiliates B-dawg in the bunny outfit. Billy meets up with his friends and the Buddies and they go trick or treating.

Josh is off to his first year of college and Buddy has stayed behind with Josh's little sister, Andrea, and the rest of the family. Teenager Josh Framm's mother, Jackie, has just married her veterinarian boyfriend, Patrick Sullivan. Several years after becoming Buddy's legal owner, Josh Framm (Kevin Zegers), now a teenager, becomes angry when his mother, Jackie, begins dating Patrick Sullivan, the town's new veterinarian after a couple of failed dates. It all starts when Sullivan innocently tosses Josh's basketball-savvy dog, Buddy, a football one day, and he discovers that Buddy also has an uncanny ability to play the sport of football. Soon enough, Buddy begins playing on Josh's Junior High football team. Meanwhile, two Russian siblings by the names of Natalya and Popov kidnap Buddy in hopes of having him perform as the special attraction in the Russian circus while Josh runs away when Patrick proposes to his mother. His coach finds him and convinces him that just because Patrick is in his life now, he doesn't have to stop loving his father and he returns home, but Patrick is gone and Buddy is missing. The Timberwolves are forced to play the final game without Buddy and are unable to win. Buddy and the other animals manage to escape and Natalya and Popov are placed into the custody of the Russian embassy after their van falls into a lake following a chase sequence. Meanwhile, Patrick finds Buddy and takes him to the game. With the help of Buddy, the team catches up, but Buddy is tackled and taken out of the game. The Timberwolves are forced to finish the game without him and thanks to Josh and Tommy, they win. Later, Josh stops Patrick from leaving and convinces him to stay. The family later goes to a Seattle Seahawks football game and Buddy sneaks onto the field.

Fawn has rescued a baby hawk with a broken wing. She tries to hide it from the others as she tries to take it out of the forest as hawks eat fairies. After helping the baby hawk return to its rightful place, Fawn hears an unfamiliar roar and decides to fly to the depths of the forest to investigate. She finds a strange creature that has never been seen before. After observing its behavior she surmises that it has traits similar to many different animals she's encountered, save for one peculiar activity. The beast is building mysterious towers of rock in each of the four sides of Pixie Hollow. She names him Gruff.

Trevor Slattery, having been captured at the end of Iron Man 3, is now being held in Seagate Prison. At the prison he is living luxuriously, with his own personal "butler" Herman, and other inmates acting as his fan club and protection. Slattery is interviewed by documentary filmmaker Jackson Norriss, who wishes to chronicle the events of the Mandarin situation seen in Iron Man 3. Norriss, trying to learn more about Slattery personally, recounts his past from his first casting as a child as well as his starring in a failed CBS pilot. Norriss eventually informs Slattery that his portrayal has angered some people, including the actual Ten Rings terrorist group, which Slattery did not know existed. Norriss tells him the history of the Mandarin and the terrorist group, before revealing that he is actually a member of the group. The real reason for Norriss interviewing Slattery is to break him out of prison so he can meet the actual Mandarin. Hearing this, Slattery still has no idea of the full ramifications of his posing as the Mandarin.
