Alisa Seleznyova, her father professor Seleznyov, and the ship's captain Zeleniy are travelling in space on the Pegasus. Zeleniy is unhappy that Alisa has brought a frog on board as he insists on keeping the ship clean, however Alisa insists that the frog is in fact a princess under a curse. They meet their old friend alien archaeologist Gromozeka, who's just discovered an empty space ship called Black Wanderer all inhabitants of which died. Upon investigation of the Black Wanderer they find video evidence that the Black Wanderer was inhabited by Space Pirates, who attacked entire planets at a time to loot their resources. Since they lacked the manpower to physically take over an entire planet they would instead send ahead a scouting ship which would plant a lilac ball on the planet. Lilac balls were storage units for the virus of hate, which would cause all who were infected to attack each other. When the Black Wanderer would get near the planet, the lilac ball would disperse the virus, causing the inhabitants of the planet to wipe themselves out, allowing the space pirates to loot the planet unopposed. At some point, a slave that labored in the Black Wanderer sacrificed himself and broke a lilac ball, which caused the space pirates to wipe themselves out. The deserted ship was left floating on autopilot towards the pirates' next target: Earth. Gromozeka discovers that they had left a lilac ball on Earth 26000 years ago, and that the Black Wanderer will be close enough to Earth to make the lilac ball start dispersing within 10 days. The crew races back towards Earth on the Pegasus at hyperspeed. They enter Earth's orbit and attempt to notify flight control that they've discovered an alien virus, but due to a misunderstanding flight control sends a quarantine ship after them which traps them, leaving them helpless., 48minutes

The film is set in an alternate-reality Earth. In 1899, The Martians launched an unprovoked attack on the major nations of the world. Two schoolboys, Kolya and Fima, follow a mysterious strange lady to an abandoned house. When they enter the house, they find no trace of the stranger, but in the empty basement Kolya discovers a secret door that leads to a room with a technical device in it. Curious Kolya starts pressing some buttons and activates the device that "transfers" him to another place. We learn that this place is the institute for temporal research. Employees return from time travels to different periods and deliver artifacts that are inventoried by Werther, an android who holds a secret crush on the stranger whose name is Polina. Kolya sneaks around in the corridors but is ultimatively caught by Werther who starts inventorying Kolya as well, assuming that he was brought in by Polina. On this occasion Kolya learns that he has actually travelled through time into the late 21st century. Werther ponders putting Kolya in the museum but then decides to send him back in time in order to cover up what he thinks to be Polina's mistake. Kolya convinces him to let him catch some sights of the future first. On his exploration, Kolya learns about teletransportation, humanoid aliens, antigravity and space flight. During a battle with Dr. Animo, Ben Kirby Tennyson's destruction of the scientist's "DNA bomb" accidentally sets off a self-destruct protocol in the Omnitrix. Its activation alerts Tetrax (known as Hoverboard in "Hunted"), who travels with his alien blob-like pilot Gluto to Earth in order to retrieve Ben. He explains the situation to Ben, who hasn't figured out the meaning of the countdown. He leaves Gwen and Grandpa Max behind, not wanting the latter to be recognized during their trip. Gwen sneaks on board anyway. Using the advanced medical equipment on board his ship, Tetrax finds the DNA signature of the Omnitrix's creator, Azmuth, and tracks him to a prison facility called Incarcecon. During the journey, Tetrax hopes Ben would stop being a hero when the Omnitrix stop the countdown and Azmuth would shut it up for good. Ben is upset that he'll never be a hero again. After staging a breakout, they free a female Chimera Sui Generis (Vilgax's species) named Myaxx, who is Azmuth's assistant; she had switched her DNA signature for Azmuth's when he refused to give her credit for helping to create the Omnitrix. Myaxx is also unable to disarm the self-destruct, which will not only kill Ben, but most of the universe's inhabitants, including Earth itself, but Myaxx knows how to find Azmuth, and leads them to the planet he's hiding out on: Xenon.
