The film follows the storyline of the book closely, save for adding some scenes from Through the Looking-Glass. It also changes the opening real world scene from Alice and her sister sitting at a riverbank to Alice in her bedroom, reluctantly practicing the song "Cherry Ripe", which she is expected to perform at a garden party. (The party guests are played by the same actors as the Wonderland characters, and are shown as resembling them in appearance and personality, in a similar manner to the MGM version of The Wizard of Oz. The toys in Alice's room also reflect the residents of Wonderland). Thanks to stage fright, and constant nagging from her confident music teacher, Alice runs out of the house and hides herself in the woods nearby until the party has ended. However, an apple floats down from the tree and seems to hover in Alice's face. She is suddenly distracted by a human-sized White Rabbit (voiced by Richard Coombs) rushing by. In London, England 1906, orphan Peter Pan (Charlie Rowe) is one of a gang of juvenile street thieves assembled by arch crook and ace fencer James "Jimmy" Hook (Rhys Ifans). When Jimmy proposes the risky, but well worth it, job of Harbottle's Jewelry and Antiques, the ever-willing-to-please Peter talks the other boys into attempting the heist, despite their original protests, however their arguments had caused Jimmy to change his mind, stating that they weren't ready and he didn't want them to get caught and thrown in prison. Peter, wanting to prove to Jimmy both that they were ready and that he was old enough to become Jimmy's partner, convinced the other boys to join him in robbing Harbottle's that night, though he neglected to mention that Jimmy had explicitly told him not to.

DG (Zooey Deschanel) is a small-town waitress who feels that she does not fit into her Kansas farm life and has visions of a lavender-eyed woman (Anna Galvin) warning her that a storm is coming. Her visions are realized when the sorceress Azkadellia (Kathleen Robertson), tyrannical ruler of the O.Z. (Outer Zone), sends her Longcoat soldiers through a "travel storm" to kill DG. DG escapes through the storm into the O.Z. and befriends several of its inhabitants: Glitch (Alan Cumming), who had half of his brain removed by Azkadellia; Wyatt Cain (Neal McDonough), a former "Tin Man" law enforcer who was locked in an iron suit for years as punishment for opposing Azkadellia; and Raw (Raoul Trujillo), a "viewer" whose people have been enslaved by Azkadellia. DG receives a magical symbol on her palm and learns that her Kansan parents are androids and that her real mother is the lavender-eyed woman of her visions. Visiting the Mystic Man (Richard Dreyfuss) in Central City and continuing on to the Northern Island, the group learns that Glitch was once the advisor to the Queen of the O.Z. and that DG and Azkadellia are actually sisters and the daughters of the Queen. DG remembers that Azkadellia killed her using dark magic when they were children, but their mother revived her by light magic and gave her secret instructions on how to find the Emerald of the Eclipse, which Azkadellia now seeks. Azkadellia confronts the group with her Longcoats and mobats, capturing DG and Raw. Cain fights the Longcoat captain Zero (Callum Keith Rennie) and learns that his wife and son, whom he thought Zero had killed, are still alive. In Switzerland in 1912, photographer Charles Castle (Toby Stephens) and Anna-Marie, his fiancèe, are married in an Alpine church. In the 2040s, a Martian research base, Tantalus Base outpost, is created. The USS Tiger Shark is a U.S. Navy submarine on patrol in the Atlantic Ocean during World War II in August 1943. She receives orders to pick up survivors spotted adrift by a British PBY Catalina patrol plane. She retrieves three survivors – the British nurse Claire Paige (Olivia Williams) and two men, one of them wounded – from the British hospital ship Fort James, which had been sunk two days earlier; one of the survivors blames the sinking on a German U-boat that he briefly saw on the surface just before the Fort James suffered a torpedo hit. As they pick up the survivors, the crew of the Tiger Shark spots a German warship bearing down on them. The submarine has several encounters with the German warship and suffers damage from depth charges in the process. Later, the commanding officer of the Tiger Shark, Lieutenant Brice (Bruce Greenwood), discovers that the wounded survivor is actually a German prisoner-of-war, Bernard Schillings (Jonathan Hartman). In the Frontier of the Wild West, Red Cavanaugh is to be hanged for his crimes. Calm, he says that every man at the gallows will be dead before sunrise. Moments later, the Blackwater Gang – Darko, Washington, Snake, Baptiste, and Ramos – arrive led by his half-brother Guerrero De La Cruz. After slaughtering everyone and freeing Red, they retreat. The next morning, Red tells them about Edendale, Colorado, where gold ore is being stored in a bank until a mineral dispute can be settled. Guerrero agrees to steal it, so long as they avoid unnecessary deaths. After the seven rob the bank, Red betrays Guerrero, as he had acquired the deed to the mine and desires to take over the town. He shoots Guerrero, and despite Guerrero's orders, Red convinces the rest of the gang to turn on him; they all gun Guerrero to death.
