The film follows the storyline of the book closely, save for adding some scenes from Through the Looking-Glass. It also changes the opening real world scene from Alice and her sister sitting at a riverbank to Alice in her bedroom, reluctantly practicing the song "Cherry Ripe", which she is expected to perform at a garden party. (The party guests are played by the same actors as the Wonderland characters, and are shown as resembling them in appearance and personality, in a similar manner to the MGM version of The Wizard of Oz. The toys in Alice's room also reflect the residents of Wonderland). Thanks to stage fright, and constant nagging from her confident music teacher, Alice runs out of the house and hides herself in the woods nearby until the party has ended. However, an apple floats down from the tree and seems to hover in Alice's face. She is suddenly distracted by a human-sized White Rabbit (voiced by Richard Coombs) rushing by. In London, England 1906, orphan Peter Pan (Charlie Rowe) is one of a gang of juvenile street thieves assembled by arch crook and ace fencer James "Jimmy" Hook (Rhys Ifans). When Jimmy proposes the risky, but well worth it, job of Harbottle's Jewelry and Antiques, the ever-willing-to-please Peter talks the other boys into attempting the heist, despite their original protests, however their arguments had caused Jimmy to change his mind, stating that they weren't ready and he didn't want them to get caught and thrown in prison. Peter, wanting to prove to Jimmy both that they were ready and that he was old enough to become Jimmy's partner, convinced the other boys to join him in robbing Harbottle's that night, though he neglected to mention that Jimmy had explicitly told him not to.

In the royal city of Nasaf, the king Sharaman rules the nation of Persia with the help of his brother Nizam. The king goes on to have two sons named Tus and Garsiv. One day in the marketplace, an orphan boy named Dastan protects his friend, Bis, from being executed by Persian soldiers. The king sees Dastan's bravery and adopts him, making him a prince of Persia. When Nizam receives proof that the city of Alamut is supplying weapons to Persian enemies, he and Tus plan to attack with Garsiv leading the siege. In Kraków during World War II, the Germans had forced local Polish Jews into the overcrowded Kraków Ghetto. Oskar Schindler, an ethnic German, arrives in the city hoping to make his fortune. In 1954, two U.S. Marshals - Edward "Teddy" Daniels and his new partner, Chuck Aule - travel to the Ashecliffe Hospital for the criminally insane on Shutter Island located in Boston Harbor as part of an investigation into the disappearance of patient Rachel Solando, incarcerated for drowning her three children. The sole clue is a note left by Solando, which reads: "The law of 4; who is 67?" Shortly after arrival, a storm prevents their return to the mainland for several days. Daniels finds the staff confrontational: the lead psychiatrist, Dr. John Cawley, refuses to hand over records of the hospital staff; Solando's doctor, Dr. Lester Sheehan, had left on vacation after her disappearance, and they are barred from searching Ward C and told that the lighthouse on the island has already been searched, so there is no need to search it. When a patient is being interrogated by Daniels, with a subterfuge she sends Aule away for a few seconds and scribbles "RUN" in Daniels' notepad.
